Well the Normandy SR-1 was specifically supposed to be a prototype, but considering by Mass Effect 2 Cerberus had constructed the SR-2. It's conceivable the Alliance Military might have started making additional ships with similar designs. Or the other way, the internal components are always what differed and that's largely the same design that Humans use for their starships the whole time.
The Mako and Hammerhead however were never described as being special or unique. It would be the equivalent of a Jeep, so why wouldn't they have a lot of them?
Both SR-1 and SR-2 were shaped to benefit from the concealing engine systems at a maximum. The Alliance
did produce multiple Normandy-class vessels, at least one other known at the time ME2 is set. The amount of variations of the actual Normandy-class we see here, though, is quite ... overwhelming, for the rather short period of time between ME2 and ME3. Other than that, we also see Normandy-class shuttles in the trailer, from what I could nail down. And of course we did see a bunch of Alliance vessels during the Battle of the Citadel. Here the Normandy was quite easy to distinguish as well.
As for the Mako I agree, yes, it's a standard vehicle. As far as I remember, though, the Hammerhead was referred to as a prototype vehicle during its intro mission.
Not that I doubt BioWare's writers on getting all these possible technology plot holes filled properly, but it doesn't convince me as of now ...
