Colonel Kurtz in Apocalypse Now.
Win, nothing says awesome like an aging Marlon Brando.

Other than that AnDor DrAk0n (yes I do believe that is how it is spelled in Adom) is pretty cool from what I hear.

Just stepping into his world turns you into a pile of goo if you are not properly prepared.

Btw, sry for the double post but.............

Sephiroth isn't that great, I was a Sephi-fanboy too when I was 12, unfortunately I just find him more annoying now than evil or imposing.

GLaDOS, she's far too awesome to hate. I don't think I actually even felt a flicker of dislike towards her through the entire game.
I felt sad that I had to kill her.
Then again, she was still alive.

Alex from A Clockwork Orange. Yes, he is indeed the villain, he's just presented in a very empathic light rendering it difficult to dismiss him as someone to be loathed. Part of this comes from Burgess' language, the way that Alex acts as the narrator and his reference to the reader as his "only friend" while other parts come from the light that is cast upon him at the point of his eventual epiphany.

He's also got a fantastic sense of style.
