MASS EFFECT

I enjoyed convincing Saren to blow his own brains out, I was the opposite in liking him, he just seemed like such a dick so I was so glad to kill him.

ADVENT RISING

Killing your wife/brother at the end of the game, mainly because I still cared about them and had no idea what happened to them, so I felt a little bad about killing someone who I could've eventually saved.

RODENT REVENGE

Darth Malak. It was really your fault he was the way he was. That was the worst. I felt kinda bad for leaving the guy to die in his own misery and regret (lightside, anyway).

Not sure if their considered villains, but any of the colossi from Shadow of the Colossus. That game made me feel like the villain.

In Final Fantasy XIII
Jihl Nabaat was honestly trying to save Cocoon even though her job involved manipulating Sazh and his son, which seems on the surface to be cruel and heartless. I didn't really want to fight her when I ran into her in chapter 9. However, it turned out the decision wasn't in my hands...

Yeah I have to second that. It was like killing a Blue whale in the ocean or burning a butterfly. They were things of beauty most of them and killing them feel like desicrating the world in which they live.

Rundas from metriod prime 3. That made me really sad, since he wasnt really evil, he was corrupted. I felt the same about Ghor too.

OT: Uhh, GLaDos from Portal, Andrew Ryan from Bioshock, the Collossi from Shadow of the Collossus as someone else said, that one woman in Poseidon's palace in GoW3 that you get to "help you through the level", but then again, it's expected in GoW for Kratos to just kill everyone he meets...

I wish i didnt have to kill Dr. Nefarious! he was so fucking hilarious! i want more villains like him in my games. (im refering to the Up Your Arsenal nefarious, not the one from A Crack In Time) (Ratchet and Clank)

Lyon(Ithink that's his name) from Fire Emblem: The Sacred Stones.
I hated having to kill him. Not only was he badass(in a goody goody sort of way) but he was truly a good guy at heart. He was just trying to use dark power to bring his father back and make the world a better place, but after a while a demon or whatever corrupted him. Even at the end he tells you that he can't control himself and that you have to kill him. I cried a little inside.

you killed people just because some other guy told you to without knowing what's really going on. yes, you asked every time, but you didn't get an answer and just left to kill the next one. that's not good IMO.

OT: in WW2-shooters I always hated killing German low level soldiers, because I thought it could've been my grandpa, who is just doing his job and has nothing to do with all that Nazi BS. But then they started shooting at me and I sent them to Valhalla with pleasure ^^
