For comedy, I follow Darths & Droids. For the stories, I follow both El Goonish Shive and Last Res0rt.

Seriously, if you haven't heard of it, and like cyberpunk stuff, check out Last Res0rt.

Let me open my webcomic folder...

Curvy
Flipside
Dumbing of Age
Menage a 3
Gilded Age
The Last Halloween (I backed the KS)
Order of the Stick
Oglaf
Drowtales
Chaos Life
You Suck
Mock Girl
Girls with Slingshots
VG Cats
The Oatmeal

Those are the main ones. I used to read Errant Story, but it ended. Also Quiltbag and Penny & Auggie, but those have likewise ended.

I used to read Mega Tokyo, but... well, Piro's life is a whole thing. I did back the KS for him to make Megatokyo into a video game, though, so I can play my way through his original comics and finally get to the end of the story.

I'm probably forgetting some atm, but:

-Cyanide and Happiness
-Bittersweet Candy Bowl
-Dumbing of Age
-Two Guys and Guy
-TwoKinds
-Homestuck
-Paranatural
-Vibe (it's not what it probably sounds like)
-Awkward Zombie
-Caribbean Blue
-Olympus Overdrive
-Neko the Kitty (though it has a curious case of the hiatus right now)
-XKCD
-Gaia
-Sandra and Woo
-Critical Miss
-The Oatmeal (Would this count? 'Cause I'm counting it.)

Yeah, I can't shake the feeling that I'm forgetting a couple. Oh well.

Currently Reading

Two Guys And Guy- The three main characters have there own personalities that make the jokes work really well.

I AM ARG- Daily updates, equal daily laughs. Plus, the author seems like a really cool guy.

Go Get A Roomie- The story is cute and fun. Though, everyone seems a little too perfect. No real flaws, so no real character development.

My Life With Fel- It's like reading a self-insertion furry sex fic. Well, I think that's exactly what it is, but the story does have depth and doesn't really too deeply on sex.

Oglaf- Never have I seen anything that uses sex as comedy material so well.

Monster Soup- Vampires, Wherewolves and Ghosts....Oh, my!

Stuff I Stopped Following

Questionable Content- Brown haired female main character became too unbearable. "I'mma be a huge, angry, ***** and everyone will accept it, because I had a troubled childhood and even though I know my attitude negatively affects others and makes me feel like a terrible person I won't stop being a *****."

Romantically Apocalyptic- Nothing really wrong with it, but I had a hard time following the story, so much to the point that I stopped reading it, because I got lost in the lore. Gotta take an afternoon to look through everything to get my footing again.

Snafu Comics- Just haven't been back there. No one is really doing anything except Bleedman and some other guy who is drawing a cheap anime knock off.

Sinfest- Became the same joke everyday type of comic. Spent too much time preaching about feminism rather that throwing in a multitude a themes.

Evil Diva- After the first artist left, everything went down hill. There are no drawings. Just pages of words. That does not make a web-comic!

The only ones I follow regularly any more are Questionable Content and El Goonish Shive. Dominic Deegan was on that list, but it recently ended. Others I check every so often...

Schlock Mercenary (used to follow regularly, until I realized I prefer reading the stories in chunks)
Megatokyo (I far prefer it in print format, but I check every so often to see if the current chapter's updated)
Exterminatus Now
Order of the Stick
8-bit Theater (ended, but I'm rereading it)
Super Effective

And there's stuff I don't tend to read up-to-date, but read occasionally for other reasons...

XKCD
Penny Arcade
Dinosaur Comics (actually, I've read more of this in print than online)
Awkward Zombie
Two Lumps
DM of the Rings/Darths and Droids

I used to follow a couple dozen or so when I was younger, but either fell off them or they stopped updating. I don't even know what happened with stuff like Fallen, 9th Elsewhere, Frightmoore University, Secret of Mana Theater...

xkcd, like half the people on the internet.

A Softer World, because it breaks my heart and I love it. (I just like Joey Comeau, period.)

Order of the Stick, because the writing more than makes up for the shaky schedule.

Erfworld, for reasons I'm not actually sure of.

DINOSAUR COMICS, because I need something dumb and happy to balance the smartness of xkcd and the sads of ASW.

And a bunch of others I can't think of right now.

Dr. McNinja. Sorry Chris, I can't keep up with the fucked up arcs and timelines. I'm never sure when one ends and another begins and I feel I'm always going on a limb reading the next webcomic. It doesn't help that you keep betraying your update schedule either.
You should try Homestuck. The shit starts at "Convoluted" and ends at "Clusterfuck".
And then it pulls the entire timeline into a knot so it can go at it again.

Erfworld - I found the idea behind a normal person being teleported into a world that ran on game-logic to be so cute that I read all its backlog several months ago. Sadly, along with the writer's art improvements he's slowed comic-form releases so I'm slowly losing interest.

Order of the Stick - Found this comic, based on D&D 3.5 a while ago, and I've been following ever since. I love it because its characters talk like the characters in my RPG group do - way too genre savvy but still pretending to be characters rather than players.

Goblins - Another D&D comic that I began because it caught my eye with a storyline about a group of Monsters (Goblins) doing their thing during an adventurer attack. I've been following ever since, even if the story has drifted far from the goblins themselves.

Scandanavia and the World - This cute little comic caught my attention when I saw a picture of the USA wearing Canada as a hat. It doesn't have any plot lines, just makes fun of history and politics and random junk using nations as personified characters. Every once in a while it'll put out a comic that has me rolling on the ground laughing.

Rusty and Co. - Another D&D based comic that follows an adventuring party made up of a Rust monster, a Mimic, and a Gelatinous cube; they are often accompanied by female DMPC-type characters.

I don't want to just resay what everyone has all ready said, but im going to.

Schlock Mercenary, is great and updated daily, but I like reading it is chunks. Luckily there is like 12 years of backlog.

XKDC is fun short and sweet. Not too much to say about other then read it.

I feel like i need to add something new to the thread.

Age of Bacon, its new and updated only once a week but i can be funny(NSFW, its rated R not X)

Manly Men doing Manly thing, its only updated once a week but funny enough to keep me coming back. There are a lot of video game references and the like.

Penny Arcade [http://www.penny-arcade.com/comic] should go without saying.

XKCD [http://xkcd.com/] is one of the best webcomics out there, probably because it proves you can have intelligent humor using stick figures, and probably because Randall Munroe is such a geek that we can all relate to what he says.

Awkward Zombie [http://awkwardzombie.com/]'s always been a great one for lighthearted gaming wit.

Recently, I stumbled across Cucumber Quest [http://cucumber.gigidigi.com/]'s TvTropes page, and thought it looked cute enough to have a go. It's adorable and funny, taking a couple pointers from hiimdaisy's style of comedic lampshading and going from there.

I would recommend Darths and Droids [http://www.darthsanddroids.net/] to anyone who likes Star Wars and DnD humor.

Homestuck, basically. Because it's like fucking crack.
I live and die by those updates more than any other work of media. I find it appeals to a certain part of your mind that little else can reach. Probably because Hussie can grab your hand and walk you deeper into the narrative, occasionally stopping to fling you off a three story drop and yelling "Enjoy the additional depth! Me and the context'll catch up with you in a bit!"

Since we're talking about Homestuck, I suppose there's a couple more I should mention. Nightfall [http://mspfanventures.com/?s=620]'s a good Homestuck-based fan adventure; the author's got a unique art style as opposed to the sprite manipulation of some of the others, some great character moments, and a solid understanding of the setting to work from. I'd recommend it to anyone who's current on Homestuck, itching for a bit more supplemental story, and who likes the character Vriska.

Prequel (or Making a Cat Cry: The Adventure) is an MSPA-styled adventure set in pre-Oblivion Cyrodiil. It's fantastic, adorable, and slightly sadistic with regards to its main character. It should be an excellent read to any fan of Oblivion.

That's all off the top of my head. If there are any more, I can't think of them.
I used to have at least dozen more in the past, but I don't follow them much (if at all) anymore. I guess they just stopped being good enough for my tastes.

Some of the web comics I read include but are not limited to:
The Zombie Nation
NerfNow
Looking For Group
Jefbot
Manly Guys Doing Manly Things
Romantically Apocalyptic
Widdershins
Goblins

Pretty much all the web comics I read I read because I like them for one reason or another. I used to read a shitload more, but several things happened and I had to stop reading a lot of them. I do hope to get back to reading some of them though.

Here's my daily list.

PVP Online: A classic that's still going. One of the first webcomics and still very high quality and funny. There's more of a story, and they do fewer pure joke-strips these days.

Bug (bugmartini.com): A jokey, newspaper-esque strip. More general-audiences, and not as explicitly nerdy as my usual webcomics.

Girls with Slingshots: A female-centric web-comic about two single girls in the city. When it's funny it's really, really funny.

Penny Arcade: I tune out when they do their fantasy-story things, but their one-off jokes can be great.

Shortpacked: A comic about a toy store staffed by action-figure nerds. It's weirder than that sounds.

Kiwi Blitz: A story-based, all-ages manga. It only updates once a week, but it's great. It's funny, awesome, and the art is stellar.

Cyanide and Happiness (explosm.com): Sick and twisted stuff, but often funny-as-hell.

Amazing Super Powers: Incredibly funny stuff. Sometimes sick, which usually makes it even better. Look for the hidden comic panel by clicking the hidden question mark at the upper right side of the last panel.

Channel Ate: Sometimes incredibly funny. It's a lot like Amazing Super Powers. Also has hidden panels.

Wizard School: A story-comic that's a really funny parody of Harry Potter. I know that doesn't sound funny, but it is. The chosen one is killed and the bad guys kidnap the worst person they can find, give him a scar, and send him to off to be hailed as the chosen one by gullible kids.

Check very often:
Misfile
Penny Arcade
NerfNOW
dead.winter
Questionable Content
The Adventures of Dr. McNinja
Oglaf
Nuzlocke (The original)
Dresden Codak (First arc? Tripe. Second arc? Amazing)
Menage a 3 and all related comics (Which only increase by the day. Digging Magic Chicks at the moment, good storyline)

Check Occasionally
SMBC (It's only been getting worse)
XKCD (See above, though it was never amazing)
LICD (Tired plots now, not as funny as when I was younger)

I had to take a break from Homestuck after suffering a massive Archive Binge.

...I read 2200 strips in two days. I'm only starting to recover now, but since I forgot to Save..I'm unsure where I left off. It's right before the Scratch, somewhere..

Still, I completely adore it. The death of
Bro'
was so touching to me that I actually howled in fury at the screen, and it moved me far more with so little effort, just music and a flash-animation, then the supposedly shocking Red Wedding in Game of Thrones.
