The whole of Shadow of the Colossus was one big emotional journey, culminating in the most epic finale ever. (I cried manly tears)

The most emotional I think I've evr felt from a game was in Kingdom Hearts 358 days for the DS. The scene where Axel is talking to Xion in Twilight Town is amazing.

The Scarecrow sequences from Arkham Asylum stick in my mind. BioShock 2's final hours, and best ending, were excellent as well.
