Some of you guys surprise me. I never really thought of Halo as having much of a story, and when it did it was okay, but then it was truncated. Matters of opinion, I guess. Anyhoo...
1.Planescape
2.Mass Effect Series (so far so good)
3.Terranigma (I shamelessly admit the ending moved me)
if you read the books, like i did, i garuntee you will like it alot more (i know it says game storylines...but its based off of the games, at least halo: the fall of reach the book is..and the other books are really good too, so its hard to ignore those)

in no particular order

mass effect
kotor (good god, the story alone makes me replay this game 100 times over)
halo

List threads are bad, so I'll explain mine:
1. Bioshock. Good twist halfway through. The setting was new and the characters seemed believable. There weren't any plot holes and everything was tied up, unlike other games who leave room for sequels and never finish the damn plot. Also, the philosophy aspect was pretty good.
2. Battlefield: Bad Company. The characters were funny in my opinion and well-rounded enough to keep everything interesting. The story was deviant enough to make it stand out; rather than winning the war single-handedly like every video game ever you run off for personal gain and leave the war alone. It doesn't really have deep thinking but it's a breath of fresh air into the stale and musky stories that make up the FPS genre.
3. Warcraft 3. It was the first game(as far as I know) that had orcs as the good guys. I think I liked it because it was complex and full of events. Also, the characters were deep, such as Illidan and Arthas. The only problem I have is that it left too much to be resolved in the sequel, along with starting with plot holes from the previous game.

I think I'll go for:

Mass Effect
The World Ends with You
Paper Mario 2

All happen to be RPGs

EVERYTHING FALLOUT
Final Fantasy 6
EVERYTHING HALF-LIFE

In order: The Fallout universe is my favorite pretty much because I'm a Cold War history fan, and that mostly because of the Korean War. Coupled with post Chinese Communist vs U.S. nuclear war based off of Mad Max, there really is no downside to this storyline. There's just so much.

Final Fantasy 6 because the bad guy wins

Half-life for pretty much the same reasons as Fallout; it has such an rich lore and story for each one of the characters and places, most of which isn't directly told to you.

A story that's worth mentioning, is Vampire The Masquerade: Redemption, although the gameplay wasn't unique, or innovative, the story drew me in.
I forgot about that one, it was an excellent story. And yes, it sure as hell beats Bloodlines storywise (gameplay wise as well in my book)

Gotta give my love to the Tales games.

1) Tales of Symphonia
2) Tales of Vesperia
3) ... too hard... tie between Halo and Mass Effect. Games only = Mass effect. Counting the whole universe (books, Halo legends, ect.) = Halo

One of my favorites has to be ODST. I think it was just as good if not better than the other halo games. It was really cool seeing all of the different stories unravel and connect.
