Since this is one of my Fav Genres (right behind fighting games,) I have my own thoughts here.

Command & Conquer: Not the best or the brightest game, but one of the funniest. The Red Alert Series is particularly silly, The Tiberium Series is slightly less fun, and I've never had enough processing power or interest for Generals.

Starcraft: It's fun, but online play is kind of dull. It's good for Lan parties though.

WarCraft: I liekd 2, and didn't really dig 3. I think Warlords: Battlecry does everythign 3 did better and more chaotically.

WarLords: Battlecry: It's a total clusterf%#$ and I stand by it. Not much for balance, or stability. But the Instability is so fun!!!

Age of Mythology: A crazier age of empires. I enjoy it.

Majesty: This one is kind of Crazy. It's closer to fantasy city-building game where you can't directly control units (although you do buy them), but instead have to try and motivate and empower them to do your bidding. Honestly, this game really walks the lien between RTS and empire building game, in a sense. It's fun, though.

and sometimes Warcraft/Starcraft.
Funny that you say that. Considering your avatar is from Warcraft 3.
Liking certain things about something specifically =/= liking what it comes from. The story of Warcraft interests me greatly, but I've never really been a fan of (specifically) Warcraft 3 itself.

Also, don't question the modified lich gif, puny mortal.

Company of Heroes always comes to mind, because it came out in the WW2 Genre and DIDN'T Suck.
Some of my current favorites are Halo Wars (Yes, I said it) and Dawn of War II.

I'd also put Warlords Battlecry [3] up, it really was epic.

Well, yeah, COH WAS good, it's just that I really hated the gamemode - you know, your chances of winning corrolate directly with the number of territories you control ... I suck at expanding btw :)

I've been wanting to get into the RTS genre for a while, and I wanted to see what the top picks were over here at the Escapist. The only ones I've liked have been Age of Mythology and Age of Empires, and Supreme Commander, which I loved.
I played Age of Mythology the most, and Age of Empires second most. I think I might play one of those right now...

Dawn of War Soulstorm(larger choice of armies than the other and the gameplay doesn't differ much)

Supreme Commander is your PC is fast to really appreciate the stunning visuals.

Any of the Total War games if you like realistic strategy and massive scale.

Age of Empires 2 if you like historical realism and building a base more than ordering your mindless troops into battle, command system is pretty intuitive as well.

Company of Heroes or Dawn of War 2 for a more squad level look, with the emphasis on territory control.

Impossible creatures if you think Spore wasn't aggressive enough for your tastes, and you like senseless a storyline that serves simply to like countless battles.

And Halo Wars if you're a very devoted Halo fan, and you like a storyline that tried, and failed to make you care about the ants that you told to die for the cause. And when you saw the book 'How to think Strategically' snorted, threw it out the window and brought in the book on how to kill things with tanks, more tanks and bigger tanks.

Company of Heroes and Starcraft have probably taken more of my time than any others. Dawn of War 2 has been catching up, though.

That sounds quite interesting. I might have to check it out, if I can find a copy

Dawn of War and Starcraft and on some occasions Warcraft 2. i refuse to acknowledge Warcraft3 as an RTS and more of a RPG w/ more strategy

I prefer the old classics.

Command and Conquer, and a bunch of its other releases (mostly the ones that EA did NOT fuck up)
Warcraft 2
Starcraft

I also like Rise of Nations. It never seems to get old to me.

Supreme Commander hands down, after playing this RTS all other RTS's look shallow. I was a huge C and C fan, until I played Supreme Commander.

Supreme commander has a transport system that it is possible to have factories make a unit and immediatly load and fly it to the combat zone, all completely automated (aside from setting up the queues and the landing zones.) The wreckage from enemies can majorly scar the environment.

One of my favorite things that happened in that game was when the enemy player made an experimental (biggest units in the game) airship. I sent AA planes and had my SAMS shoot at it. Luckily I shot it down before it fired a shot, however the HUGE plane fell out of the sky and crashed hard into the center of my base. It hit one of several of my nuclear powerplants that then went critical and blew up taking out other nearby plants and destroying almost everything. The enemy player literally won the war because I won the battle.
