A little off-topic but as much as I liked Bioshock, I always thought it was a waste setting the game during the demise of Rapture. All the time, I kept wondering what it would be like playing in a thriving underwater city.
Anyways, isolation+drugs=melting pot. First it simmers (with paranoia), then it boils (paranoia turns to violence), then it overflows (violence spreads, destruction reigns).

Humans are all basically bad creatures who need to be humble. Christianity isn't far off the mark there even if some of it is fanciful. So, rapture was doomed because of hubris. In other words, pride comes before a fall.
I just completed a play-through (on hard with no vita-chambers even!) and I think I can shed some light...
Fontaine shows up and becomes the next big thing in Rapture. He builds a company that winds up bigger and more powerful than Ryan Industries. Eventually, this company, Fontaine Futuristics, invests in the genetic research of one Dr. Tenebaum. She's discovered a sea slug that can secrete stem cells, also known as ADAM. Competition for bigger and better Plasmids breaks out and the heat between Ryan Industries and Fontaine Futuristics only gets worse.
Suddenly, Fontaine winds up dead. Andrew Ryan winds up nationalizing Fontaine Futuristics, which sets angers the populace. Another man, Atlas, takes advantage of this. Eventually, Ryan, who has set himself as governor of Rapture starts wages war on Atlas. The resulting civil war tears Rapture apart. But Ryan winds up briefly the victor. He's gained control of all of the ADAM, which is addicting, and then his Plasmids already have properties that make the people more open to mental suggestion. So, everyone in Rapture who had used ADAM follows Andrew Ryan.
And then that's where you step in.
Put simply, greed. Greed is what killed Rapture.

Rapture fell because of 2 things
A society based on objectivism results in people doing anything possible to gain power (using plasmids, ignoring basic morals)
People at the bottom of the food chain became frustrated with getting stepped on making them easy to control with a combination of religion and false promises by Fontaine. The social structure started to break and thus anarchy started when Fontaine smuggled in bibles, a man who's primary goal was to take over rapture
It also doesn't help when you build a city underwater hundreds of miles from land with no easy way to get off. Even without all the mess of plamids and whatnot the isolation would drive many insane
