I always felt bad about slaughtering Whisper in the first Fable game. I know I could've chosen not to, but I went ahead and beheaded her. I felt a pang of regret after that and I haven't really forgiven myself for it (no seriously, I'm not being melodramatic, I feel terrible about scattering a couple of pixels shaped like a girl).

In World of Warcraft, Horde baby NPC's are PVP flagged and the Alliance take endless glee in killing poor lil Erik in The Barrens. On the flip side, when I try to share the love, their bastard offspring are NOT flagged for murder. So, what? It's ok to murder an infant orc but when you try to kill a human child we're suddenly worried about the morals of it?

And by the way, NO, I've never felt bad about offing an NPC. They deserve it for standing in place forever with a sword hanging over their face whenever I look in their direction.

Oh yeah, I'd forgotten about that mission. That was terrible. I didn't feel bad about killing the guys who gave me the damn sap though.

No, I didn't either. That's what I said. I felt bad about murdering the village, but not for getting revenge on the guys who tricked me into doing it.

Hunters in Halo. I don't know why, I just hate having to kill them, despite the fact that they often kill me.

As for an enemy I hate killing that actually makes sense, Houndeyes in Half-Life. I mean come on, they're practically harmless and they make the most adorable squeaking sounds. I wanted one as a pet, but instead I had to pump lead into their faces.

The Boss from Metal Gear Solid 3. I have never felt worse about having to kill someone.

Grunts in HALO. they would just run away with their squeaky little voices, and I would feel so bad after killing them that I would pistol-whip the corpse until the whole passageway was stained blue...

And I coudn't help but feel that some of those metrocops in Half Life 2 were just decent guys and gals doing the best they could in a world gone mad.
those grunts were pretty cute, but their heads did explode into confetti

The Assassins in the Assassins Guild during a specific mission in Oblivion.

They treated my character pretty well but then I had to stab them in the backs because it was thought that ONE of them was a traitor and it turned out none of them were traitors.

I've never really felt bad about killing enemies. In fact I usually go out of my way to kill as many things as possible in games.

All of them. It's a sad day when I play a game.
Seriously, though, any enemy in Pikmin. Everything there is just so cute... and vicious.

Seconded: at first I tried to quash the feeling, but by the end of the game it was almost torture.

I think that was an optional side quest. But I don't remember actually being able to kill him. I thought you just beat him and then he decided to leave the game's plot forever.

Though if you could kill him, I'm glad. He was an asshole.

Weirdly, the tiny little Heartless in the Kingdom Hearts game. But I only felt that way after the first game's final level when you get turned into one for a while.

Oddly, Kingdom Hearts 2.

I felt bad about killing those guys in the black robes, it seemed like everyone was hating on them because they "lost their hearts", which doesn't actually seem to do very much other than make everyone hate you... inexplicably.
