Mass Effect 2 has to be the game that sparked the most emotion in me. There were parts when I was happy, or scared or sad.

Metal Gear Solid 4
In the microwaver, The fight with Liquid Ocelot (when he makes the "pretty good"-statement with flashback to MGS 3

Metal Gear Solid 3
When Naked Snake/Big Boss has to kill The Boss

Infamous
When Kessler tells Cole everything right before dying (with telepathy)

Brothers in Arms: Hell's Highway
When Joe 'Red' Hartsock is told that he won't be able to walk again by his best friend Matt Baker

Those moments had me almost in tears ('cept for MGS 3, I did shed a lot of tears then... Poor Big Boss =/ )

Call of duty 4: Modern Warfare
When you die from the wounds of the helicopter crash and radiation
I was shocked. That was the first time I had ever witnessed the main protagonist die in a FPS o_O

And Heavy Rain was just an emotional rollercoaster o_O

Mass Effect 2:

When Kelly was being liquified while still alive, screaming and beating on the wall, locked in a claustrophobic little pod, everyone panicking to get the others out, tense music.

That was disturbing to say the least.

After that, I had to consciously remind myself that she wasn't a real person.

Every single time I see her on the next playthrough, I think to myself "I really don't want you to die!"
Well why don't you
go through the Omega 4 relay faster then and save her?
:)
Well, yeah, I will. I just didn't know that it would happen the first time
Fair enough it is just that the thing I have put in bold gave the impression that it has happened more than once, lol!

the rescue missions in l4d2 where you're frantically sprinting away/through zombie hordes and it's even more intense on versus where you're constantly panicking about being grabbed

Fallout 3 is the funniest thing. Running through the wasteland with "I Don't Want to Set the World on Fire" makes me feel so strange.
Or, seeing a Valut-Tech letter saying that the people in said house didn't get into a vault. Makes me wonder what happened to the people in the house.
That game is nostalgia from the future.

I gotta say, the most epic of epic of all epic endings that actually made me cry, was the ending to Half Life 2, episode 2.

Holy crap, just sitting there thinking after he died: "No. No way. that bastard. god dam you alien freaks! dam. Wait. Thats it? Thats the end? Nooooooo! That can't be it! NOOOOOOOOOOOOOOOOOOOOOOO!!!!!!!!!"

I raged for two straight days.

At the end of Bioshock 2 I felt so incredibly guilty...
Same here, dude. I was sitting there for five minutes deciding which moral choice would be best, but when those Little Sisters were brought into it... Damn...

Final Fantasy VIII.

Also, for fans of the FF series:

EDIT: I guess there are spoilers here.

This seriously made me cry.

The obvious one to mention is when your love interest Aries from Final Fantasy VII gets impaled, and not in the good way. I know when I was lying there under my Spiderman covers it really got to me. In my older age, I look back and cry at what could have been if Cloud had pulled his head out of his brooding ass for ten minutes and hooked up with Tifa. Oh the possibilites!

Of course when starsailor kicks in at the end of MGS3 it gets you pretty emotional too. Even the best is yet to come from MGS1 was winner.

But the reigning champion of emotion raised by a game is in Onimusha 2, when you get stuck at one of those puzzles, spend an hour figuring it out and all it gives you is some poxy bullets. Oh... It's all coming back... Sniff... I need a minute.

Mass effect 2 first playthrough on the suicide mission was pretty emotional for me, but nothing that made me cry. I messed up the mission pretty bad.
