Mass Effect 2 as one that comes to mind. The intro left me literally slack-jawed, and it really hammered home the fact that you can die in this game and have it bring serious consequences.
Another is Fallout 3, especially when I met the slavers at Paradise Falls. When I first saw a slave try and escape, and his head just *popped* right off from his explosive collar...jeez, I'll never forget that.
Lastly is Halo Reach. The campaign itself wasn't exactly all that moving - yeah, the sense of desperation is there, but we know that everyone dies anyway. Which brings me to
the player's death at the end, where you just hold out for as long as you can. That's probably one of the best scenes I've ever played.
Call of Cthulhu: DCOTE springs to mind as having the best end of game effect on me, despite the inevitible conclusion being revealed in the opening scene.
I got it on Steam and now I'm stuck because a) the reef won't appear when you have to shoot the blue lights and b) it mysteriously erased all of my save files. Great otherwise.
Shame about your savegames, but here's how I got past that irritating blue light glitch.

Definitely a game worth finishing.
