Red Dead Redemption and Deus Ex, definitely. Also Indigo Prophecy/Fahrenheit had a good story for the first half before it went bat shit insane.

mine is Pokemon sapphire. It was so epic, and it was a well written fun story, with a beautiful world

Witcher series, Mass effects, Dragon Age Origins, the Final Fantasy series (well 7, 8, 9, 10, 11) Fallouts, and Skies of Arcadia.

There the ones off the top of my head.

Mass Effect 1 & 2, Dragon Age 1 & 2 (I know the plots aren't great, but the storytelling is amazing), Portal 1 & 2, Half Life 2 + episodes, Bioshock 1 etc.

There are plenty of games that focus on storytelling.

"Genuinely great stories..."

Yeesh. Genuinely great video game stories. That's a tough one.

Bioshock - Philosophical underpinnings. Deconstruction of typical video game structure that adds to the overarching plot. A handful of interesting characters. A twist deserving of the term. All set in an undersea objectivist utopia, built on the incredible ambitions of a would-be industrialist philosopher-king. Said utopia now fallen into ruin, its halls stalked by gibbering madmen and lumbering guardian golems. Yeah... Bioshock is the good stuff.

Shadow of the Colossus - Minimal but perfectly sufficient, doesn't feel the need to explain any more than necessary. Thought-provoking (literally). Actually manages to achieve a sense of pathos. Also, best horse ever.

And... that's it.

Sadly, those are the only two game stories that I can call "genuinely great" with a straight face. The only two that I could hold up to the works of other mediums without being ashamed of my favourite pastime. The only two that I could present to non-gamers as a demonstration of what games are capable of. It's a bit disappointing actually.

Don't get me wrong, there are other game stories that I like, love and adore. I love the story, setting, characters and storytelling methods of Half Life 2 and its offspring. I love the characters, dialogue and setting of Mass Effect 1+2. I love the Portal games to bits. And there's plenty more... Beyond Good & Evil, The Longest Journey, Metro 2033, Amnesia: The Dark Descent, Mirror's Edge, Sands of Time, Fallout 3, Ico... yeah, it's a long list. But I'd just be kidding myself if I tried to call them "genuinely great".

Then of course there are the games I haven't played. Silent Hill 2 may deserve the praise it gets. Chrono Trigger sounds interesting. Planescape Torment might meet my requirements... if I could just bring myself to keep wading through the damn gameplay. So hopefully there's still some awesome stuff out there.

Oh, I don't bloody know.

Enslaved Odyssey to the West
I just beat the game and quite enjoyed the story plus just a non grey apocalypse in general gets a few extra points from me

Eternal Darkness
Just started playing since I finally picked up a GameCube controller for my WII so far the story is great I like how it jumps through different characters and time. Also all the fourth wall breaking is amusing.

Fallout 3. Pokemon Emerald. Legend of Zelda: The Oracles games. The World Ends With You. Final Fantasy 3 (does not start in media res). Final Fantasy: Crystal Chronicles (does not start in media res). Baten Kaitos: Eternal Wings and the Lost Ocean. (does start in media res, but it's a fantastic story ). Pokemon Colosseum. Crimson Wings. Custom Robo. Castlevania: Harmony of Dissonance. Psychonauts. Persona 3. Persona 4. Castle Crashers.

I really enjoyed the story in Fire Emblem Radient Dawn. The action/reaction of the events in the game were surprisingly well done, giving a great political story.

The World Ends With You was great, in a very JRPG sort of way. Tales of Symphonia was epic, and had my favorite video game romance ever (Sheena, if you must know). I love almost all of Shin Megami Tensei, but especially Devil Survivor. Wow, a lot of JRPGs here, let go else where with this, COD: MW1 was excellent in almost every respect, even story, even though I don't like the newer ones the first Modern Warfare was awesome. And the old PS1 game Threads of Fate, I liked how depending on the character you play the game is either serious and angsty, or kind of hilarious.

Half Life has a great story, even if the gameplay and cinematic scope of it wasn't there - a big brother race taking Earth in 7 hours is still pretty awesome.
