It's OK to reload your weapon after 3 shots. Every magazine is full of ammo. All of them. Even if you discard all your magazines.
Actually, Assassin's Creed is based on historical figures. It was surprisingly accurate in depicting Alamut (Masyaf in-game) and The Old Man of the Mountain (the leader of the assassins).
