The Tales games seem to have that sort of problem a lot. Take Tales of the Abyss for example. I love the game, but just the fact that the titular dungeon, "The Abyss" is only accessible on a New Game+ and is extremely hard to find tells how hidden most of the sidequests are. I didn't even know it existed until I saw it on GameFaqs...

And I agree on Persona 3, I don't mind the AI, but sometimes it would have been nice to do things directly, too.

Your first point is dead on, your second isn't completely true. You don't HAVE to pick all one or the other to be able to resovle the disputes. You can add some flavor to your choices, and, if your playing a PC or 360 version of the game, you can easily play the game in a near netural fassion, and still get all the choices you want made. You don't get that flexability with the PS3, because you can't import a true netural ME1 game save.

People complain about the morality system in ME2 ALOT, but, it's mainly because they don't fully understand how it works. (Which is understandable, it's confusing) And, honestly, i can understand why the dev's impelemented it this way... I mean, if Shepard keep swing wildly between paragon and renegade choices, i'd have a hard time wanting to follow him, he'd be acting like a Biopoler person off there meds! That doesn't instill loyality in ME. *shrug*
I have a neutral character that I haven't finished yet and in my experience only Jack is hard to deal with.

Well, to give you an idea of what is possible, if you know how to use the morality system in ME2, and lay the ground work in ME1, I was able, to pull off the renegade interagation option in Thanes loyality mission, (Where you get the tragets name in one presuasion, instead of going through the whole song and dance.) then, a few missions later, once i had legion, i talk him and Tali down with the Paragon choices. So at the end of the game, with a truely netural charater, i was both understanding enough to talk Tali and Legion down, and intemedating enough to scare a crimelord into a confession.

I'm pretty sure, IIRC, i resloved Jack/Miranda with a renegade speach. I had the option for either. And it's all done without having to hack or mod the game. It's just, knowing how the system works and levelerging it to your advantage.

The worst aspect of Chrono Trigger was they never made a proper sequel to the game. No, Chrono Cross does not count.

I just played Uncharted: Drakes Fortune for the first time last night. I love it, though it's not my favorite. However, I almost stopped playing when
the demon Spaniards show up.

I had to pause the game in that bunker section and calm down, take some breaths. I hate horror, and am not fond how Uncharted took that sudden turn. Aside from that, I liked how the game was telling a great story without any kind of supernatural element.

Brave Fencer Musashi: The game is separated into chapters and one of the chapters is unbelievably short and felt a bit rushed (the other chapters were hours long while this one was only 45 minutes at the most).

Portal - The level where you have to jump on the chair then into the airduct. I spent hours upon hours jumping around that fucking room trying to figure it out. And I had too much damm pride to look at a walkthrough. I was stuck for a solid 8 hours. No exxageration

I agree on the resource mining. On the moral choice side, perhaps we can look at it as, the character has to be strongly charismatic (in either direction) to actually garner loyalty. If he's wishy-washy he's less likely to command the respect that Shepard is supposed to inspire.

OT:

Mass Effect - inventory management.

Borderlands - the ending. Seriously, that was a horrible anti-climax.

Dragon Age: Origins - not crazy about the combat system. I'm not saying it's bad, I just didn't really enjoy it.

Manual aiming in Fallout 3 sucks. It requires too much precision for the shot to have a regular chance to hit the target.

any of the Fallout games: the bugginess. i still love them, obviously, but the bugginess is without a doubt their biggest flaw, from 1 through NV.
