Tough choice.
I like boss fights that are flashy yet challenging, that require you to use every ability you've learned proficiently. Someone's already mentioned the Metal Gear games; in particular I loved the fact that you can use rotten food as a trap to wreck The Fear when he needs to stop and feed... Or just roll into him and knock him down while he's doing it.
Not as intense, but the first Seymour battle in Final Fantasy X was masterfully put together- first a tactical 3 versus 3 battle, then a duel of Aeons, then a rush to erase his last 3000 HP before his desperation attack- which Yuna could no longer hold back- finished you.
