Both Morrowind and Dawn of War have some absolutely excellent pieces of music.
Assassin's Creed and Half-Life 2 also deserve special mention.

Definitely Shadow of the Colossus

Killing mountains to that never gets old. Of course there are other great songs, but this is probably the most prominent.

In terms of individual songs I really can't decide, but I've always thought that the Halo Series, Oblivion, and Assassin's Creed 2 have had incredible soundtracks.

Tales of Vesperia - Fury Sparks/Arrangement :: http://www.youtube.com/watch?v=duuec5Ybtps

Or Final Fantasy 9 - Vamo'alla Flamenco :: http://www.youtube.com/watch?v=0bxp7qJieKw (Used to play the duel part over and over just for that soundtrack...)

Still Halo soundtrack, seriously. It has a large number of themes and pretty much all of them work and are a joy to listen to.

Close second is Bioshock and third is Mass Effect.

I thought Silent Hill 2 had a good score, especially as it kept it in tone with the game.

Killer 7 had an obscure, but enjoyable soundtrack

I loved the Oblivion version of the Elder Scrolls theme, and the ambient music was beautiful and atmospheric, but I thought the combat music rather lame. It completely lacked the frantic feel of the combat itself and just seemed very halfhearted. Also, it bugged me the way it would flare up when a mudcrab looked at you from the other side of a lake. The rest of the soundtrack was great, though.

Ladies and gentlemen, I give you Jet Set Radio and Jet Set Radio Future. Eccentric and awesome music rolled up into an eccentric and awesome game:

The soundtrack from the first no more heroes. I actually payed 80 dollars for the box set to the soundtrack.

Sadly, the music from NMH 2 wasn't nearly as good, but it was alright i guess.

Edit: Also add pretty much any of the castlevania tracks from any of the three DS titles. related:

music from symphony of the night was pretty good too. speakers on the gameboy advance were too terrible for me to give a valid opinion on any of the three gameboy ones.

Final Fantasy X. Even the prelude kicks ass. Try listening and not feel a little cheerful afterward:

I wouldn't say it makes me feel Cheerful

For me it's actually from a mod if that counts for anything... But yes its from the multiplayer Half Life 2 mod Neotokyo. The soundtrack found within it is some of the best Ambient and Layered Electronica I've ever listened to. It really sounds Cyberpunk.
Shame the music itself was never actually used in game. Good news is the OST has sold out. So good on the composer.
