What boss fight took you the longest to beat, in any game. For me it was Zophar in Lunar 2 Eternal Blue Complete if i remember correctly the first form took 40 minutes the 2nd took 1 hour and the 3rd took 20 minutes
When fighting the final form of Sephiroth in Final Fantasy VII eventually none of my party members could do anything more than inflict slight damage because of annoying status effects (I forgot to bring any items to cure those). I did have plenty of MP restoration items and could keep casting Cure 3 to keep my party alive.
It took about an hour for me to lose the battle and give up permanently afterwards. The Supernova attack animation gets really irritating when you see it more than fifteen times.
The Witch King, on Lord of the Rings: the third age. That fucker took me nearly an hour...250,000hp, when each of the members of my group take off around 1000hp if your lucky...I actually let out a cheer when he died.
Trainer Red, I could only do minor damage because of paralyzed poisoned and sleeping pkmn, and my enemies pkmn were healing every time exactly before theyre hp ran out, curse you snorlax.
I think for me it would be pulling down the Star Destroyer in TFU.

Basically because the lower it gets the more difficult it is the position it right so it can be brought down. I was destroying the fighters and attempting to position the ship, moving my mouse as fast as I could and giving myself wanker's cramp in the process but the game seemingly would never give me enough time and I'd have to fight the next wave of fighters. By the time I had destroyed them the ship would be all skewed again and the process repeated itself over and over and over.
Finally I tried to use a little logic. I reckoned as the game was a console-to-PC port it would require console-like motions the get it to work properly. The best way to do that with a mouse was to make long slow-as-possible sweeps. Suffice to say it worked but it took far too damn long for me to actually use my head.
