Ganon's final form from Ocarina of time. Don't get me wrong, the battle was easy. I just had no idea that you couldn't kill him with the Biggoron Sword. Kept restarting the battle over and over thinking the game was glitched, finally killing him with the Master Sword purely by accident.

If multiple try and fails count, Sephiroth from KH2. I Kept at it for about... 6 hours... before I decided to do it cheap. Ran right into his fire pillar attack and casted reflect.

The Sephiroth combo at the end of Final Fantasy 7, that took ages, Ultimate/winged Sephiroth took the longest of those three

Final bosses of Persona 3 and 4 come to mind. They took around an hour/hour and a half due to multiple forms.

Guild Wars. Don't remember which boss, but I was using an all-henchman team, and everyone died, except for Alesia and Stefan. And since they were still alive, I didn't get to respawn. It took about 25 minutes.

The longest single attempt? The Titan Dweevil boss in Pikmin 2. It takes as least half and hour for me to bring that basterd down.
Longest time to get a sucessfu run? Recently Hades on chaos mode in God of War 3 taken me an entire day or something like that to beat. It was torture.

Metroid Prime's titular final boss felt like it took ages because she/he/it appeared to die about 5 times.

WoW's Hakkar in Zul'Gurub was a brilliant but painful encounter: he sucks blood from the raid to restore his health whenever he gets low and poisons the raid (doing significant damage) when he is healthy. It took us about two weeks of wipes to realize that if we didn't remove the poison from ourselves and healed through it and then got him to low health he would suck poisoned blood from us into himself, slowly killing himself.

Anyone else play Prototype? No? Well let me tell you that before any patches or fixes came out, those three bosses were like eating gravel and glass doused in pure unadulterated evil. My total time to average each boss was about 1 to 2 hours of game play, each boss mind you.

I remember that battle with Angra Mainyu. Had to keep switching to an alchemist to survive. I think that took me 30-45 minutes playing it safe.

But, Chaos in FF1 remake took me 30 minutes. And I had everyone at level 99 too.

Diablo from diablo 2.
The other ones weren't that hard, but damn...Diablo was one tough s.o.b.
I was playing my necromancer, it was my first build ever, and i didn't get a lot of the stats right. I remember how i caster every single summon spell i got before the fight and had a small army ranging from skeletons to big demons breathing fire ( revive spell, liked it a lot). And then he took care of them with a single f*cking attack...that damn electro-fire breath...Jesus Christ, i used a LOT of teleport scrolls there, and died a lot of times.

Twinrova in Legend of Zelda Oracle of Time/Seasons, i faught her for HOURS! wishing she would JUST DIE! as it turned out you have to hit her with SCENT SEEDS as she transforms!! SCENT SEEDS!!! not mystery seeds or ember seeds SCENT SEEDS!!! how the hell was i supposed to figure that out?!?! the annoying thing is that every time i hit her with my sword it made that "weeeeear!" noise it makes when a boss takes damage, which was VERY misleading!

I don't know if you meant this or not...but Diablo 3 isn't out yet. Just saying.

Anyways, mine would have to be the Lich at the end of the Seige of Firemoth in TES Morrowind. It took a solid 45-50 mins of fighting to kill him, And I was max level with good gear (Daedra Longbow with 400 Silver and 5 Deadra Arrows, Gold Brand the katana, 2 custom enchanted Ebony sowrds, customs spells, max sneak, max long blades, max arcrobatics, max athletics, max light armor, etc.) Needless to say, he could two hit me, and by the end of the battle all but one of my swords was broken and I was completely out of arrows.

the last guy in the first campaign in Magic the gathering; dual of the plane walkers. the guy with blue and black creatures.
I where about to get owned, then he used the artifact creature Angel of Retribution (or something like that) that have a feature so that if you have this creature on the battlegrounds, you can't lose.
I, to my luck had played with the blue deck and i had a card that allowed me to take full control of another players creature.
So i took his card, and he couldn't kill it since i never defended, and the destroy creature cards doesn't work on artifact creatures. But he kept wailing on me with uber-boosted creatures with life-link (a ability that transfers all the damage they deal to HP for the player controlling the creature).
So i took beating after beating, he gain more and more life. This went on for over 45 minutes, until I had -1247 HP and he had a shitload of life, but i won!
That's because of a rule in Magic, If you have drawn all the card in your library, you have to win that round or lose the game. this is to prevent an eternal stand of where booth players have no cards to use and no more cards in their library.

In total the boss battle lasted for 83 minutes.

I've never timed a boss fight, but the bosses I recall struggling with for somewhere between 30 and 60 minutes include, but are not limited to:

Seymor on the mountain, FFX: He had a knack for spells throughout the game really, but loved making my team undead then casting "life." Gel-haired ponce.

The final boss, Overlord: Raising Hell: Mostly it was a matter of minion coordination and a rythm I wasn't getting.

The star destroyer, FU: Is it ironic that a guy named Starkiller (Galen Marek) had to destroy a star destoryer? "No, only I get to blow up stars!" Anyway, if you've played this part, you probably know why.

Ares, GoW 1: Most intense fucking battle I've ever had with a game.

The one that feels like the longest to me is Alma because I died so much.

Recently for me it is easily the Legate from Fallout New Vegas. It took me so long due to me having crippled limbs (one leg, both arms, chest and head) this meant that I couldn't hit something that was about 3 metres away half the time, and I couldn't out run the Legion forces. I think the only reason I won was because Boone had an anti-material rifle, having said that I had to reload the last save most the time as Boone kept dying (one hit from the legate and he is dead, one!). It was nice to get that done, then General Oliver showed up and got one bullet to the head from Boone, if that had been a boss fight I would have been screwed as I came out the Legate boss fight with two new drug addictions and no health items.
