Samus is a strong, capable, intelligent woman, one of the first female leads in gaming, dresses appropriately for the task at hand, and doesn't fall into the "badass Hollywood action girl," or the "airheaded 20 year old bimbo" stereotpyes. She is just as strong as any of the male characters, and her gender really doesn't affect how she does her job (unless she is in her zero suit). While she isn't overly "girly", she is not afraid to let her femininity show through at appropriate moments, such as when she shows maternal feelings for the metroid that thought she was her mother.
That is, to a T, the perfect reason why shes the best. So I'm gonna have to agree with half of the rest of the thread on Samus.

Honorable mention should go to the girl from Portal. Its always nice to see a female lead that isn't a female lead because sex sells.

Metroid, easily. Because for most of the games, the gender wasnt even that much of a factor. No one cared, it wasnt a big deal. They didnt make it a novelty or gimmick to be used to broaden the target audience or exploit sex selling. Which I spose doesnt really address the original question about how its different then a male lead....but thats my point, too many games with female leads do it for gimmicky reasons to shift more units off the shelves and into our homes =(

Also, since I didnt finish the first games, I retract these comments if the games contradict me further in then I got.
Metroid Prime Echoes contradict what you say, that have Samus in a blue skin tight suit with hands on hips, I was sickened, my beloved being made to do such things.
Still, even the zero suit is a step up from what most female characters wear in a game- at least it covered her entire body. I'd have to say that the only time Metroid games exploit Samus' body is those bonus pictures you get when you win, and only if you do well enough for her to strike a sexy pose without her armor on. While those pictures do show her body off a little bit, they're still pretty tame compared to Tomb Raider, and aren't a huge part of the game, but are just a little treat for the obssesives who complete 100% of the game in an hour, or whatever the requirements are.

Mass Effect.
Because you can opt to not be a big-titted, barely-dressed, empty-headed 20-something.
and the game is poorer for it.

I so want to be a big-titted, barely-dressed, empty-headed 20-something.
I prefer my girls small breasted, well-dressed, and with a head full of brainy things. I am just a freak I guess.

Why would you want to do that? :D
See above!
Also: I live in Florida. I can walk outside and see fifty girls with breasts bigger than watermelons, hair bleached to a freakish white-blonde, bad tans, and empty heads.
And every time I do, I am filled with disgust and murderous rage.
Well not really, but ew.
You, my good sir, are a genius.

Lara Croft!

Jade, from Beyond Good and Evil was a pretty damn cool lead, in a pretty damn cool game, both because they were different.

Also, as indifferent as I am to the Metroid games, I admit Samus Aran is a good lead character, despite, or possibly because of, her anonymity.

Definitely Nariko from Heavenly Sword, if say that she's not the best lead character, she can impale you with one hand.

I appreciate that (or rather, my ego does,) but even if I thought fake blondes were the hottest thing since sliced bread, it's like eating pizza every single day for ten years.
Eventually? You'll throw up at the sight of it. And I never liked the stereotype or the people who acted it, so you can imagine my reaction (it invovlves chainsaws and wild dogs.)
It seems we are the only sane ones left.

Samus from Metroid - Her pure ass-kickery is an testament to her leading role prowess. Back when I was a sexist little kid, I couldn't believe that Samus was a female, now i'm a little older, a little wise, and less of an asshole, I absolutely praise her abilities.

Terra from Final Fantasy VI - That she is from an RPG allowed you to delve into her world for a bit. You could find a connection with her character. Her character was done very well. . .as were all the characters in that particular Final Fantasy.
