That said, my friend was rather perturbed when

he nuked Megaton because Moira annoyed him, only to later find her still alive, heavily irradiated, and living with ghouls in Underworld.

Navi and Otis were annoying because you can't simply kill them, although you could do away with Otis in Dead Rising's very satisfying bonus "Infinity Mode".
