I feel like a total dork for nominating this game on a forum, but fighting Xemnas at the end of Kingdom Hearts 2 was really fun. The battle was five sections long and the was really intense.

GLaDOS is a nice one; funny, sinister, and while she's easy now, the first time i fought her I was panicking like a weasel.
Pyramid Head is another great baddy, 'cos though he dies, sort of, he still beats you in the sense that he completely fucks with your head (which was his job)
and, though this might be a random one,
I quite liked Kil'jaeden from World of Warcraft, various scripted events throughout that fight make the whole thing feel epic, as well as him not actually dying at the end - so unlike poor Illidan he didn't have to suffer the injustice of being killed by 25 random geeks!

Sephiroth because he was the ultimate OTT prick and hard to kill which made the victory all the sweeter
Ganondorf OoT final battle was awesome.
