Who is your favorite protagonist in any video game?

I liked the Master Chief a lot. Dunno if he's my favorite, but I do think the character is fun to play as.
My character in Saints Row 2 was also a lot of fun to play. And I enjoyed my role as the Lone Wanderer in FO3.
Mostly I like a character I can project upon. Someone with a little bit of presence, but not so much definition that I can't make him my own.
Of course if we're talking about story driven games with a clearly defined protagonist, I'll say Frank West from Dead Rising is my favorite. I mean c'mon, he covered wars you know. Chuck Green is still fun to play as, but he's no Frank West.

Kratos. Because it's only a matter of time until his badassness becomes too great to be contained in in a disk, and he breaks into the real world. And when that happens, I want to be on his good side.

Holy shit ya! I was so obsessed with it I actually came up with an entire story were he is a senior and Gary is bent on revenge so he uses his new school which he took over to take revenge out on all of Bullworth and its up to Jimmy to stop him by pretending to be a transfer at the new school and take out each school group out from under him. The Arbiter of course. I don't think this can really be considered much of a shock by this point to hear me say this but he really is one of the most awesome, interesting and oddly sympathetic protagonists in a game to date.

I loved Bully. It was my favorite Rockstar world. So very atmospheric and strange, full of lovable characters (the art teacher.. mmmmm)
Solid Snake.
The amount of shit he goes through for everyone else and the amount of times hes used by others BUT keeps on going makes the guy a legend.
Plus he repeats everything anyone says as a question and its hilarious.
