The Prophet of Truth in Halo 2.
This guy doesn't even think twice about ordering the genocide of the human race as well as quickly backstabbing the elites by replacing them with the brutes and even watches unflinchingly as a fellow prophet dies horribly in front of him.
He was cold, ruthless and evil throughout the whole thing.

Darth Malak was pretty evil in KOTOR. Come to think of it, the entire villain list of KOTOR 2 goes up there as well.
I'd have to pick either Freeza or Piccolo-Daimao. I like Freeza because he was so feared that no one could really stand up to him. And I like Piccolo-Daimao because what he does is so awesome like killing all martial artists and also I just loved his arc in the series.

A part of me wants to say doomsday purely because he can't be killed.
but i have to side with brainiac, he is a kryptonian and a robot.

megabyte from reboot. I loved that show cause of him, for me he was the perfect villain. He was strong,smart, and charismatic. He always made himself look like this sophisticated virus who was above his animalistic nature however did bring it out when he was pissed. The one scene that personified him as the best villain was just before he shot bob into the web. That face was fantastic. (i would put a vid but i dont know how 
)
