I would have say wesker. Not only does he betray the S.T.A.R.S team members leading them to there doom but also againt the umbrella corp for his own motives. Also who can argue that his voice is great and his sarcasm is top notch.
Which makes him a villain not an anti-hero.

rofl I wasn't sure what I was going to say until I saw this. Yes, definitely the best hands down.
Agreed - the guy has so much development, but it takes place so gradually that you barely notice it until just one episode you stop and think: 'Wait a minute, Vegeta's a good guy! When did that happen?!'

Old school Venom when he got tired of trying to kill Spider-man.

He had his own comic series where he was an anti-hero.

Saves a woman from a mugger then proceeds to eat his brain.

I think anti-heroes are ridiculously lame. The only one I've ever been able to tolerate is Magneto.
Then I do not think you understand what an Anti-hero is. Han Solo, Captain Mal, Captain Jack Harness, The Man with No Name, Gaius Baltar, Kain from FFIV, Magus from CT, Boromir, Snape you can list badass anti-heroes from every genre of every medium of story.

He's more of a straight up villain than an anti-hero
agreed, Wesker is a villian.

A anti-hero is one whos end justifies the means.

I.E Mercer from prototype kills hundreds of innocent people and soldiers to get at the bad guys who caused the outbreak.

or Kain from Legacy of kain who manipulates Raziel to help better his odds against fate in order to save Nosgoth (and himself) from destruction.

or the inquisition of warhammer 40k who kills millions of innocent people to save biliions, even trillions.

47 could be considered a anti hero as well, or possibly Hunk from resident evil 2.

Eddie Brock Venom/Anti-Venom

To me he was sort of "what would Spiderman be like if he killed criminals".

Marshal Law by Pat Mills and Kevin O'Neill (he pulls that move to his universes version of superman after having a long range conversation at news conference where he brings up his "super" eyesight)

Rogue Trooper would be my second.

just about every British 2000AD era birthed "hero" is actually an anti-hero whether its Judge Dredd, Rogue Trooper, The ABC Warriors, Nemesis the Warlock, Sláine, Johnny Alpha, whatever
Thank the gods for other people who remember this awesome series! One of my favorite quotes from all media was Marshall Law's "I don't like being a bastard. They just don't leave me any choice. It's probably what God says too."

And a massive kudo to you for the 2000AD ref. I always loved Hammerstein's battles in the ABC Robots series.

Though my favorite 'anti-hero' may just have to be 'Brad'... (Comic Jumper) ...cause ain't nobody ever seen a muscle-pumper as bad as this Brad. *laughs*

Garrus Vakarian. I know that he's a lot more heroic than all these other characters (and yes, Deadpool is awesome), but to me, he has deep emotional complexity in the ethics of retribution.
... Okay, this was just an excuse to reiterate how awesome Garrus is.
Garrus is truly awesome, but if we're talking in terms of anti-heroes Wrex is a much better example. Garrus was never 'by the book' in ME1, and was probably a fully fledged anti-hero in ME2, but Wrex is like The Punisher in the body of a giant armored lizard.

Definitely Thomas Covenant from The Chronicles of Thomas Covenant the Unbeliever by Stephen R. Donaldson. You pity him, you hate him, even though you still desperately want him to succeed.

I'll go with Ciaphas Cain, if you read the Gaunt's Ghosts books, and have a some interest in the Wh40k universe you will always picture the Commissars as totally badass and quite fanatic characters. Ciaphas Cain while still badass, is pretty much the opposite, almost all of his heroic deeds are the result of him trying to save his own hide.

oh, and I'm kinda surprised nobody mentioned

Lelouch off of Code Geass.
Well, he's more of an Anti-Villain, the only thing making him an Anti-Hero is the fact he's going up against an Empire that does much worse things on a daily basis. Well, that and he actually gets upset when he sees some of the things he's caused that aren't exactly... Nice. Such as...
The whole Euphinator business.
Defiantly Lelouch. The definition of "the end justifies the explosions"

I'd have to say pretty much anyone from The Black Company, The Lady stands out in that series along with One Eye and Goblin.
