Why are people so opposed to non human game characters?

The Warhammer 40k game was Warhammer 40k: Fire Warrior, I believe. In fact, I know because I have it myself on the PS2. It also happens that the main enemies there are all humans. So yeah.
Yeah, I really digged the 'humans are jerks' perspective when I played it. I was actually somewhat disappointed when you teamed up with the marines near the end.

Ironically enough I used to collect Space Marines, then ditched them for Tau. I was always more of a shooty person, my Tau tactics are pretty amazing and I was crap with SM anyway...

Oh yeas, and then I managed to forget the Sam & Max (dozen episodes plus the original games from the 90s...) I mentioned earlier.

Y'know, I really wish I had gotten into Warhammer when I was younger. All my friends where playing it, but I was too damn po' to start collecting.
I'd start now, but I'm too proud to allow myself to stare wide-eyed at pros while they lay down several cans of whoopass.

"Real" Halo fans (people who care about the story), loved the Arbiter and still do. The "most" you're talking about are the racist fratboys, and they still hate him.

Ye gods, never have I seen so many pedants and arses all in one place. I think you've got a point - yes, there are exceptions, though many of these often prove the rule - 'Destroy all humans' is a satire on old guard B movies, looking from the evil aliens point of view to offer a change and poke a few holes in one of the more fringe hysterias to come out of the cold-war era (The clues in the name fellas...)
Human-centric plots are used in the main by all mediums not only because its safe and easy for the viewer (which, lets face it, in gaming is more essential than in any other medium, what with so many of the target audience being mysoginistic homophobic adolescents that can't get their head round people having a different skin colour, much less sentients of a different species altogether being anything other than disposable fodder for their next space marine crusade; I invite anyone who doubts this statement to play an online game that features voice chat for a couple of hours...).
The other problem is its a ball-ache to write. If you want your aliens to be truly alien, you have to come up with stuff that goes beyond being analogues of human stuff (otherwise you end up with Star Trek), which means if you want your audience to have a clue what's going on you either have to explain everything or present it in such a way that they are content to go along for the ride, not necersarily fully understanding all thats going on. Its been done, a good example is 'Look To Windward' by Ian M Banks - all the characters essential to the plot are either AIs or aliens.

I think there is some games where you can choose characters that aren't human.
Like WoW, Oblivion, Destroy All Humans, etc.
And for some games, like Mass Effect, being a human is a part of the plot.
But I think for the most part it's because the games' creators want to make the main character to somewhat relate to gamers and they figure it would be hard for gamers to relate to an protagonist from Glornak 7.

Just to mention: Crypto is a Protagonist, he is the main character. The protagonist is the Main character, not necessarily the 'goodie'. For instance the character in Overlord is the protagonist, as he is the character that the story follows.

Also, Whiplash, yhou play as a weasel and a rabbit chained together who are trying to escape a testing lab.

Um, Crypto is a protagonist, and you don't have to sympathise with a protagonist at all. Ever heard of Byron? Childe Harold's Pilgrimage? Don Juan? Yeah. I win.

I think what the OP is trying to encompass is not the question of why non humans are not the hero, but why Humans are not the villains?

In Phantasy Star 2, they are.
