Metroid, Bayonetta, Perfect Dark, Mirror's Edge, Beyond Good and Evil....um...Metroid.

But the most badass woman in gaming was my character in Oblivion.

A better question would be "are there any games that feature an UGLY woman as the main character?". My guess would be no as they only feature a woman on the basis that they are hot (in the mind of the designer) and are normally pretty damn athletic/ well endowed to get the kids/ young adults/ frustrated older men all excited.
Well, I would consider Samus pretty ugly until she's in the Zero Suit, but the only game I've ever played with that in it was Smash Bros. Brawl. Her normal suit looks cool, but it's also bulky and not feminine in the least. Does that count?

And if you want to get technical about it, if you played a girl in Oblivion, it was REALLY hard to make them look nice. Seriously, the girls in that game look terrible.

The longest Journey.

The main character April Ryan was likable and never felt written in clumsily by men.
I totally agree. April was fantastic. She seemed like a reasonable person as opposed to a plot tool. It was enjoyable to have her as the main character. It just felt right.

Zoe from Dreamfall was also a really good female lead.

I play games if I find them entertaining.
The main character is only a (small) part of the experience as a whole. I can play cross-gender (I'm a guy, so playing a girl) just as well as not.
I usually don't have any specific reason for playing as either. It can vary a lot.
Sometimes it's the graphics (e.g. in WoW I have a female troll mage, because the male troll casting animation is so horrible), sometimes it's because the character is already decided (most RPGs), and sometimes it's just because of bad jokes. (Top example of that has to be L4D. I'm not sure why exactly, but I always played as Zoey. Later I changed my nick to "Sweet, sweet, Zoey-meat". I'm pretty bad at FPSes and always got eaten, so the joke popped up that the zombies prefer "the sweet Zoey meat" over the tough and stringy meat on Bill or Francis. XD)

As for my favorite game with a female main character.
Final Fantasy 6. (I know most of it is very "team based" rather than having a single main character but, except for short bits introducing new characters, the main story is about Terra before it shifts the focus to the antagonist and the struggle for the world, rather than the protagonists' stories.)

As long as its a good game I don't care if it is a female or male protagonist for example I didn't play BloodRayne 2 cuz no matter how hot Rayne is the game sux and I LOVED Resident Evil 4 and it had that Ada missions and correct me if im wrong but Amaterasu is a female wolf and Okami kicked ass

NoOne lives Forever (1&2) deserves a mention too. Kate Archer is quite a well-written character and the first game even dares to add in a subplot about her gender and the preconcieved notions about her being a female operative.

I think that was kind of the point of Samus' suit.
The first Metroid came out during the time when women in games wore dresses and were waiting to be rescued by the end of the game, so her suit didn't have any feminine features at all, impying that she was just yet another "tough guy space marine".
In fact, the only way to find out that she actually was(/is) a woman was to beat the game fast enough to unlock the "hidden" ending, in which she takes of her suit.
Many people had their mind blown when they realized that the badass "tough guy" they had been playing as throughout the entire game wasn't actually a guy at all!

Definitely Beyond Good And Evil for me, Jade was immensely likeable as character.

I play games that I like, I'm not really overly concerned with the sex of the protagonist. Sometimes I play as a woman if given the choice (in the case of Mass Effect it was so I could get a lesbian thing going on, but my point still stands)

I would say Terra from FFVI, and yes, even though the story was about everyone, she was the main character.

Also I would have to say Ms. Pac-Man

I did consider RPGs when forming my argument, but I discounted them unfortunately. Games with character creation shouldn't count because as you say it is near impossible to get people even looking like people, let alone desirable. I bet someone who actualy understands about facial structure could do it though with those stupid slider bars.

Very few games have a decent female main character that isn't just a stripper pretending to be a Spy/Warrior/Archaeologist.
DUN-DU-DU-DUUUUUUN!!!

Both of The Longest Journey games are rare in the sense that rather than simply producing female protagonists who keep your interest alight through sex appeal, they crafted characters with integrity, intelligence and human emotion. As a result, the experience transcends the otherwise fashionable construct of females as virtual eyecandy; and the player derives genuine attachment to the personas involved.

My favorite game female protagonist is probably samus from metroid.

About less attractive women in games; Fable II did that with Hannah/Hammer. Good voice acting and decently well written. I know no person else who gives her any credit for that... Which demonstrates how sad and shallow the world really is :( Including me.
