Xen in Half-Life is a pretty good example of this.

I also thought that the level where you're chasing some guy through the Favelas was the low point in the otherwise thoroughly enjoyable single-player campaign of Modern Warfare 2, and that Grunt's side-quest in Mass Effect 2 was the single disappointing side-quest in a game where those were really the highlight.
God that chase scene was horrid
It was more tedious than fun

In Half-Life 2 the part were you have to shoot down 3 walkers, 2 gunships, avoid fire from enemy soldiers, all without any sort of real cover.
that was fun though. route canal.
Deus ex: first level is just boring.
Pokemon: the adventure game logic
Metro 2033: killing the demons. apart from if you have the god-as machine gun shotty. takes down a librarian in 3 seconds.
Don't know what that last part means but OK! I don't know though. Route Canal was pretty fun for me. Then again HL2 never really had any horrible parts.

Mass Effect 2's dialogue is pretty well written, except for one part in the prologue that sticks in my head because of how stupid both lines Shepard has are.

When you meet Wilson after he got shot, he's all like "Shepard! Down here!" And then you can either forcefully say, "We need to get off this station!" (Which is a no-brainer, I wouldn't want to stick around somewhere after I was shot by crazed robots) or nonchalantly observe, "You were there when I regained consciousness for the first time." (Why is that relevant?) But that was more funny than bad.

An actual BAD part of a good game... CoD 4 on Veteran. No Fighting In The Mother Fucking War Room. I STILL have nightmares...
