I was just starting to get complacent after being freaked out by the first half but not finding any enemies, then all of a sudden I look up from picking a lock and find a puppet charging at me... I don't think my heart's ever been quite the same since.

.Hack GU vol.2 seriously, the scene where he shouts, "BURN THIS INTO YOUR EYES!" and then the truth is revealed of his true identity, unforgettable scene for me.
Shadow of the Colossus, i think it was the 4th one thats underwater, scared the shit out of me just thinking how the hell i was going to kill it and being worried it was just going to eat me or something.
Tales of Symphonia too, finding out that Kratos is actually part of cruxious was also a mind blower, expecially after he wipes th floor with you(Assuming its your first playthrough.)
And i guess seeing Jade's Indignation for the first time was hugely badass.

Its fun to replay that game after you are familiar with the story and a lot of responses that the first time around seemed sketchy or closed fist to me, were actually sort of on the mark. I remember one question my character asked that was actually DEAD on but nobody in my company thought that it could be true so the issue was dropped.

CoD4: shooting 4 guys on Hardcore search and destroy with 1 Dragonov bullet (yes i did have deep peneration (gigity gigity goo)

Metal Gear Solid 4, start to finish, was a gigantic "OH MY CHRIST DID THAT JUST HAPPEN" fest for me.

Riding with Eva on the motorcycle... I was so into the game at this point that when flaming, exploded Humvees were flying over my head I was actually ducking on the couch
Raiden vs. Vamp. I died several times because I couldn't be bothered with killing the Geckos - I was too busy watching those two be awesome
Driving REX. I have wanted to do that for ten years
The end - I was literally in man-tears pretty much from the final battle to the point where you find out Snake DIDN'T shoot his own face
The final battle - It was the most moving moment ever. Two old men who only know how to fight, fighting until they can't move, still fighting
