Other then Final Fantasy IX, X5 was probably the game that got the most action on my PS1 while growing up, and I always found Izzy glow the funnest boss to reach and fight...
Plus his theme is badass as well.
Also on the subject of Megaman I might as well post my favorite boss name ever:

That is right. A giant killer Panda robot. That uses Bamboo themed attacks and rockets.
Is named BAMBOO PANDAMONIUM.

The only guy who can kick butt while wearing a cravat. It's a matter of pride for him to come up with some new freaky transformation with every battle... until Order of Ecclesia where he doesn't transform at all and yet is stronger than he's ever been in the series.

Easily my favourite boss fight has to be in Kingdom Hearts. Fighting Riku in Hollow Bastion the second time is super fun, if you aren't overleveled that is.

To fight? The Hydras in Dark Souls. Just felt very different from any other fight and was a lot of fun. That's the first one that comes to mind.

I agree, MGS3 in general has really good boss fights. That one in particular made me tense.

All the Metal Gear bosses made you think about the battle a different way, especially The End. Had to be quick, take good shots, and sneak up on him while he's asleep.

But narrowing it down to one is tough. Top five would have to be Sephiroth, Red (Pokemon G/S), The Master Hand, The Sorrow, and Yu Yevon.

Might be cheating as it's an mmo and boss battles are by and large what they tend to be all about, but I've got to say Karazhan from World of Warcraft was some of the most fun boss-fights I've ever had. Even though I must have gone through that place well over two dozen times, probably far more, I still had a blast just about every time. Even dismissing the fun group of people I was with at the time around when the Burning Crusade expansion was released, the fights were just extremely diverse and entertaining and the setting itself was brilliantly done.

If I had to pick a non-mmo boss fight however... hmm... that's tricky actually. Well recently Mr. Freeze from Arkham City springs to mind, that guy was a great fight putting to test all your tricks and making good use of the environment.

Otherwise Irenicus from Baldur's Gate 2 not so much because of the mechanics of the fight itself, which are alright but nothing amazing, but because by the time you get to that guy and finally go toe to toe with him the game has just built up to it for so long and given you so many reasons to want to fight him it's hard not to be thrilled!

General Serrano of bullet storm fame. Although not really a boss, perhaps one of the best villains of any game I've played.
