I'll have to join the majority here and say Gordon Freeman, for being a "physics-crunching badass" and a master of the timeless art of crowbar-fu. Adrian Shephard from Opposing Force and Jack from Bioshock deserve an honorable mention, though.

Chrono and Link because they are the best mute's as they are well characterized by both the supporting cast and their own pantomime which gives them distinct character.
Freemen is just overrated, lame, and a cop out for making any sort of compelling character. The supporting cast just tries to personify him but it's so horridly done and feels far too staged. Freeman is no more interesting than DOOM guy or WW2 soldier #23485. No personifying characteristics, and the cast just forces his character on you expecting you to actually care for this floating camera.

It's a toss up between Link and Chrono from Chrono Trigger (do not count the unlockable "Chrono speaks" ending. It's only in New Game Plus).
