Jack Ryan from Bioshock isnt mute, he talks/thinks in the beginning, and when you're hurt, he'll scream.
My knee-jerk answer was Shadow from FF VI, until I remembered that he does talk, a bit, and toward the end quite a bit. It's just that all his bad-ass moments were silent.
But now I'm thinking of that game, and thought of Umaro. How 'bout him? A yeti befriended by a moogle that fights for good.

EDIT: the Lone Wanderer and the Hero of Cyrodill are hardly mute. You even get to choose exactly what they say. You just can't hear what they say.
ReEDIT: I also don't personally count Gordan Freeman as a character, more as a floating hand that let's you shoot things and whack them with a crowbar. Jack too, except with a wrench and fire/ice/lightning.

Probably Claude from GTA III, but Jack (that was his name, right?) from Bioshock and your character in Fallout 3 are all pretty awesome guys.
