The version of Moriarty from the BBC's Sherlock series is pretty good. When I first saw him I just thought "Another super villain trying so hard to be the Joker. Cute." but he's really grown on me. And...

You have to admire a villain who will (apparently) blow his own brains out just to win.

Pretty easy.... Sylar in heroes

Ninja'ed. Although I only liked him in the first season, he was a pretty good villain there.

That one is a pretty good one too, I have a soft spot for scheming, calm villains that can be pretty frightening. Between him and the shadows, that show had some pretty cool villains.

I would like to say Dib from invader zim, that kid was crazy but actually the most sane person in the show. I'll also never forget team rocket from pokemon for being the biggest failures in existence yet trying so hard.
