Pretty much all of Project Zero. It's the only game I've had to occasionally pause and go and do something else to calm my frayed nerves.

I don't play any games that are known for their scare-factor, so the closest thing I can think of would be Ravenholm from HL2.
The Scarecrow moments from Batman: Arkham Asylum weren't really scary, but I'm still counting 'em, 'cause dammit, they were awesome.

Silent Hill 4 (Only one I've played - yeah, I know I need to play 2, I'm workin' on it) - at some point, you can look through the peephole of your apartment door just in time to see Walter standing on the other side, staring at the door (or at you) and smiling a little. He might go away after a while, but until he does he's just smiling and staring.

Yeah, I played that with a friend over and we both physically jumped and spent the rest of the game avoiding the door...the head floating past the window was also a bit creepy.

Arkham Asylum was scary but not jump out of your skin, ruin your chair by the end of it scary.

Fallout 3.
The night-time atmosphere was terrifying. Around the early areas, such as the supermarket, they got really creepy at night. I don't quite know why.
All I know is that I couldn't play that game without putting the radio on. I needed the tunes, else I'd have gone insane.

There's a moment in BioShock 2 when you race around a corner after a Splicer. When you arrive, there's only a corpe hanging from the rafters. You go into the next room, and when you come back, there are a few more corpses on the ground. You walk towards them, and they all jump up and start firing.

In fact, pretty much every "play dead" scene in that game.

I loved he sight of one of my friends in Eternal Darkness when the effect that fakes the system/TV being turned off.
Arg you took my answer... But yeah, I loved doing that same thing with my friends. Once when we reached insanity when the fake fly landed on the TV, my friend got up and went to smack it but it flew away and a ton of fake flies flew on the screen, he screamed. I Love that game.

It's not really scary, just startling, but the "Oven man" in Resident Evil 4. I had a bunch of friends over and we'd completely forgotten about that part. We screamed like girls...

Oh, the insanity effects from Eternal Darkness were pretty creepy too.
Resident Evil like doing the thing with zombies popping out. One of my favourites is Resident Evil 1 when you read the diary of one of the guys working at the mansion then the guy jumps out of the closet and eats your face. Such joy. The oven man is a bit better since he's burning for one, and two he's on fire, and he's fast and screams. I loved that part.
Favourite would probably be something from one of Yahtzee's games. Hard to pick since they're all a bit scary. Probably 7 Days A Skeptic when a glitch made the killer invisible for a while and was all of a sudden right on your toes ready to kill. Aah, good times.

That fucking Nemesis necro from Dead Space.

My one rule of scary games is to shoot the scary until the scary goes away.

THE SCARY KEPT GROWING IT'S FUCKING HEAD AND LIMBS BACK!!!!

I guess it's kinda boring, but the one thing that's really gotten me shitscared, was the old Half life.. Can't remember how old I was, but I reackon I was around 10-12 years old. The flashlight were shit in that game, and creeping in the air vents made it impossible to spot anything. Suddenly a little facesucker jumps me. That scared the shit out of myself, and my two brothers who were watching. There really is nothing as scary as crappy lighting and badly programmed gameplay.

Come to think of it, Resident Evil 4 has those horrible Regenerator bastards. Y'know the ones, 7ft tall, grey, with really long arms. They make the creepiest noise when they're coming for you, and they have the featurless face...urrghhh, creep me out no end. So add the Regenerators to my list.

Most memorable was Dino Crisis because my wife and mother in law were watching me play. The part near the beginning when the T-Rex makes an appearance had us all jump. I'd like to think I jumped because they jumped but deep down in those places I don't like to talk about I know otherwise.

For some reason getting inside the mountain in Crysis freaked me out. I stopped paying attention to everything at that point and just focused on getting out.

The general experience of playing System Shock 2 when I was a kid was downright unnerving. I don't know if scared is the right word, but I remember I was fucking nervous the entire time I'll tell you that.
If you haven't heard of it, imagine Bioshock crossed with Dead Space. (Both of these borrow heavily from SS2)

RE4 when you walk into a jail house, I think it was, and you just hear the regenerator noises coming from...somewhere. I them proceded to scavenge for ammo, found a dumpster, opened it, and inside was a burlap sack. I aim at it to get a better look, and the sack jumps about moaning. I lost 2 whole TMP clips.

The part in Condemned 1 where SKX chases you through the farmhouse scared the shit out of me. The fact that I didn't know where he was and all I had was a bed post was terrifying to me.

Also a more funny scare was when me and friends played RE4 in surround sound it got real quite then I set off a tripwire and my friend jumps 5 feet in the air.
