KOTOR, bioshock, fallout, lost planet, lost oddesey, Orcarana of Time, and almost any final fantasy game.
And if you look into the backstory and read the books, Halo has a great and deep storyline.

I'm just gonna be a bit bland and say Final Fantasy VII. I'm serious, that story was awesome. After that, I think Chrono Trigger comes to the rescue, for it's well done characters and tricky time-manipulative twists.

Oh, and Bioshock. It was dark, creepy, philosophical and complex.
