I'm gonna draw a target on myself and say Lara Croft. Not even because she's hot (my favorite iteration was in Legend, where her breasts were actually physically possible), but I genuinely liked her banter with Zip and Alister as well as her reactions to things. A lot.

Runner-Ups include Eileen Gavin from Silent Hill IV (An escort quest that cannot die? She can actually fend for herself, even while banged up? An actually convincing mother-figure? WAT IS THIS), Heather Mason from Silent Hill III (A teenaged girl who looks and behaves like a teenaged girl? WAT IS THIS) and that lady villager in that one round of Age of Empires II who won me a regicide game by stabbing the balls out of the enemy king (the other guy thought he had beaten me because I had no military left... he forgot I was playing as the Spanish).

Also Jade from Beyond Good and Evil. Just watch this (spoilerific) scene.

Wow, I'm surprised so few have said "TaliZorah" from Mass Effect yet. She's the first one that came to mind when I read the question.

Close runner ups though I have to say are Samus from Metroid, and Gwendolyn from Odin Sphere.

I'm playing Kotor 1 for the first time and so far I have really liked both Mission and Bastila (she's a whiny ***** but you grow fond of her after a while)

Mmmmm have to go with

Sylvanas Windrunner from Warcraft.

I both love and hate her because she is a manipulative *****, but damn if she isn't amazing at what she does. She's a sympathetic anti-hero. She's also probably the best hunter in the Warcraft universe, and what can I say, I was born playing hunter classes. :) She's also one of the only people to escape right out from under the Lich King's nose.

What I hate is the bra and thong that Blizzard gave her, and they seem to want to recolor for every major female character.

Alyx Vance and Celes from FF3/6 (opera scene was major bonus points, but the character overall was well done).

Alyx was great, but she wasn't very deep. Or maybe she was. I could never really tell.
I loved Alice of the Alice games. Just a cool character. And clever.
Or possibly Ahnassi. First time I've seen a romantic relationship with the player done well. (Stay away from the images! They go completely against everything it did well.)

I really like Lara because she is capable, smart, funny and she has never have to had a man come in and save her ass to my memory.

She was a big influence on me when I was an awkward teenage girl with big boobs and is probably one of the reasons I got a first in the Ancient Egyptian studies module at University.

I also want to mention Jennifer out of Primal the only female video game character with a personality that reminded me of my own.

Kasumi from Mass Effect. She was only a DLC character, but I felt that she was really characterised well - on the surface she is this cold, master thief but when you break down and see the real her, she was surprisingly human.

I couldn't stand Lilith. I'm playing through with her for the first time now with a couple friends (I was playing just an hour ago) and none of us can stand her lines. (If anyone knows how to remove her voice files, can you tell me?)
