Maybe not the best, but the most recent example for me is the Afterlife bar in Mass Effect 2. From the bright "neon" signs stretching into the sky out the front, to the sparsely lit, seedy interior it was really, really believable.

Gamecube title called Eternal Darkness. I flat out loved that game, it really immerses you with subtle insanity changes, the statue looks at you, the walls bleed, the rooms flip upside down and then suddenly you're randomly exploding or the game tells game data corrupted. It was fantastic design and the various protagonist made it feel epic and easily made up for any gameplay issue for me.

The Legend of Zelda: Ocarina of Time.

The two distinctly different atmospheres of the two time periods are fantastic.

bioshock, HL2, and shadow of the colossus for obvious reasons and reasonably mass effect 2. every environment is so detailed and really feels like a living breathing real place. mass effect is my favorite syfy ever

Fallout 3 I was so amazed by the setting it sucked me in so well! I can play for hours and think it was only minutes! So that's my game of choice.

The orphanage in Thief: Deadly Shadows.

And the hotel in Masquerade: Bloodlines.

If someone managed to make an entire game based off the atmosphere those two locations had, I would never be able to sleep again.

*EDIT* - And because I completely forgot about them, the Fatal Frame games had brilliant atmosphere as well.

still have to find a PAL copy local to me :( want to play that game

Bioshock, obviously
Vampire the Mascarade Bloodlines carried the old Word of Darkness atmosphere top notch... the Ocean drive hotel in particular was amazing
Alien vs Predator 2 was better that both movie put together of the franchise and had very good atmosphere too

Wternal Darkness was awesome too true

Batman: Arkham Asylum. Bioshock had more atmosphere, but that was already mentioned here.

I liked 1995 PC game, Witchaven for atmosphere are well.

It's been said a few times but Rapture (Bioshock) had an atmosphere like I've never experienced since.

Probably avp, walking down a long dark corridor the motion sensor sounding like a heartbeat as it scans for movement. The stereotypical semi broken flashing lights running the length of it and then the distinctive beep, beep, in slightly increasing volume and loudness as your unseen foe closes with you.

They could be anywhere.... the roof, the walls, the floor... behind you. Take your pick your only going to get one chance >:)

Bout as close to concerned for my safety as I have ever been in a game. They make them so well its hard not to get pulled in.
