I've got Ikaruga for the Gamecube which I haven't seen anywhere else and I still have my copy of FF& with case book and mint strategy guide. And a Zelda game for the NES but instead of standard gray it's Gold don't know if it means anything or not.

I don't know what is rare and what isn't, but I know I have a huge collection that some people already mentioned as being rare.

Wario Ware Touched
Kirby's Canvas Curse
American Mcgee's Alice
Freespace 2
Final Fantasy 3
Secret of Evermore
Secret of Mana
Mario RPG
Breath of Fire
Gamecube remakes of Zelda. (collectors disk with 4 zeldas, and Master Quest Disk)
Lunar 1 (PSX)
Lunar 2 (PSX)
Dragon Warrior (NES) (or is it Quest? I've never played it. I don't even own a NES. I just saw it and thought I should grab it)

I don't know how rare a lot of these are, but I'm pretty proud to own them.

Edit:
Chrono Trigger (SNES)
Chrono Cross
Xenogears....
Crap, I've got too many games.

My most rare game would have to be my original copy of The Neverhood for the PC.
I remember seeing that game at my grandparent's, but I think it was my cousin's because I never found it.

Rarest game I have is Planescape:Torment. I still have the PC games my uncle gave me lying around; something in there may be rarer.

Edit: I also managed to find a copy of Eternal Darkness at the local Gamestop.

Monster Rancher 2 - The best in the series, its very hard to find.
Grim Fandango - The first disc is messed up but I still own a legit copy.
Earthworm Jim 3D - Had to go to Holland to find it.
System Shock 2 - I found a copy this past summer and snatched it up.
Ico - Had to search a long ass time to find this one and it was expensive shit.

These aren't all that rare but bear in mind that I didn't use the internet to find any of them.

American Mcgees Alice, it was so hard to get a hold of, but so worth it.
I stumbled upon it at a flea market. Cha-ching. Bought it together with Oni, which is also pretty rare, I think.
Also, I think I'm one of the few people who still have a working copy of Theme Hospital (though it's badly scratched)

The lowest I've seen a boxed copy of Earthbound go for in the past couple months was 230US and that won't happen anymore, usually goes for around 290$US. I've lost many auctions ugh.. Really want a copy.

Also for anyone saying Ico, just check ebay you can pick it up for like 40$ Possibly less.

Final Fantasy III (also known as FFVI) for the SNES. I traded an even rarer game, FFII, for it a long time ago. I ended up finding the FFII at a pawn shop for 20 bucks and then after I beat it, I traded it in for 35 bucks to get Final Fantasy III. I regret not keeping it and just finding some other way to get the money, but I do love FFIII a heck a lot.

The Final Fantasy II would have probably been worth a lot now. It came with the box and instruction booklet. However, I lost the box and an idiot neighbor kid ripped my Stretch-arm Strong and spilled its goo all over the manual. The goo caused the manual to harden like a rock with all its pages stuck together.
