In no particular order: Mega Man 3, Portal, and Mother 3.

@ OP: Maybe you could change it to five or ten? We'd get more diverse answers than from just three games.

Metal Gear Solid 2 for its time it had amazing graphics and the story and game play was also pretty good.

C&C: Generals Zero Hour I just couldn't stop playing this game online. It was the first modern warfare game for its time and far exceeded my expectations.

Halo The first one, because it had a great story to it. At first I dissed it, but when I played it I couldn't believe how good it was.

In no real order I'd have to say legacy of Kain- Defiance(ps2 edition) Megaman X4(PSX) and Castlevania- Legacy of Darkness (N64) are my top 3. Conquers Bad fur day is #4 with Portal bringing up my number 5.
