Like others have said, he ending to Code Geass.
Also the Haku arc in Naruto. If it stayed that good I'd still watch it.

One Piece, this scene. A Character called Brook has a flashback of his past about how his crew of musicians die one at a time from poison as they play their last song together. You can skip to about three minutes and thirty seconds in if your impatient.

You have to watch the show to understand just how sad this scene is.

No anime has made me cry to date, but a couple have got close. FMA: Brotherhood, Code Geass R2, and K-On! are the ones I can think of right away.

The ending of Chrno(yes that's actually how they spell it) Crusade broke me down completely. It was so heart wrenching I still think about it to this day and almost cry about it. I'm hesitant to even rewatch it because of what it did to me. Not an overreaction at all, I'm not joking.

While I've never broken down in tears from an anime, a few that have made me shed a few tears were: FMA when I first watched through it, when I was younger, especially the early episode the the little girl and her father that involved chimeras, and the Bleach movie Memories of Nobody (or something like that) as I found the ending to be very sad the first time I watched it. The Girl Who Lept Through Time came fairly close I think and I was impressed that they didn't just push the 'everything is better again' button at the end.

There are some more that made me come close, like GunXSword and Trigun at parts, but those are the main ones I can remember. I don't watch much anime though.

In Death Note there were a few kills that had my head messed up for days, but I didn't actually tear up.

Hughes' exit definitely had me choked up, Nina Tucker (Shou's daughter) too and there were a bunch of tragic backstories.

Trigun has some really potent moments too (especially in the manga) and I definitely got teary-eyed.

But Wolf's Rain is far and away the saddest anime I've ever seen. My god, I don't think there were 4 episodes in a row where I didn't tear up over something. Some of the deaths near the end were seriously painful too. Awesome!

Bebop and Geass certainly have sad endings, but in both cases it's necessary.
It would have been nice for Spike and Faye hook up and move on with their lives together but really; Julia was Spike's love interest and that story was finished. Besides, too many sympathetic people died in that show for Spike to just walk away in the end.

Likewise for Lelouch; he had a cause greater than himself (which Spike did not) but he was also directly responsible for large-scale slaughter (which Spike also was not) so you can't say he should get to waltz off with his fan-service love interest in the end. Besides, sacrificing himself is perhaps the one thing that indisputably puts him above that smug bastard Light Yagami (takes rage pill - rant averted).

Hmmm thought you'd like cry in Evangelion, I shed a tear when...

Shinji killed Kaworu. I mean he was like the only person who understood him and I also thought Kaworu was pretty cool.

Kanon, naturally, although the game beat the anime to the punch. Yu Yu Hakusho, much to my surprise. Magical Girl Lyrical Nanoha A's is probably the freshest in my mind (especially with Fate's dream and Reinforce near the end). One bout also made me stop watching Gurren Lagann after episode 8 (honestly; I don't even think I can give the standard copout of "manly" tears), though I will pick the show back up at some point. Also, if you've seen Lucky Star and know who Kanata is...yeah. >_>

If we were to allow manga into consideration, I'd be able to add quite a few more. Fruits Basket, Absolute Boyfriend, Negima, Ai Yori Aoshi...hell, even Naruto managed it. That thing with <color=aliceblue>Itachi's death caught me completely off-guard.

If the anime followed the manga at all, I can probably hazard a few guesses as to what that "some" entailed. The whole bit surrounding Rin's mother was what eventually got to me.
