Another vote for Ergo Proxy here. It's one of the very few anime I actually like, along side Elfen Lied, the old school Aeon Flux, and a couple others.

I'm not going to get deep into it here, but instead I'm going to link you video links for the first episode, that way you can make up your own mind and decide if you like it or not.

Tengen Toppa Gurren Lagann is easily the best sci-fi anime I've ever watched. I also suggest Majin Tantei Nougami Neuro if you're into weird, convoluted plots and comedy.

Very much Nanoha, it's in my avatar for a reason. However, with the first season, you might want to skip to about episode 6 since that's when the plot really begins. A's, however, is just awesomeness.

Death Note, probably the only anime I'd recommend to someone who's not into anime.

Yeah, it's how I got into anime (well manga, but one leads to the other =]).

I know it's not sci-fi, but I have to recommend Pandora Hearts. It's amazing and I can't express how much I love it.

Also, the anime of Valkyria Chronicles is brilliant, and I think someone else here mentioned Higurashi.
