Final Fantasy VIII (Eight) had Ultimecia,a Sorceress. She compressed time itself to a signle moment and entity. And you have to whoop her ass. And she has access to a "Super Ultima". The aptly named "Apocalypse" spell. Have Rinoa Draw-Cast that shit!

she was a pretty clever villain and had a lot to say about the gender inequality of the 1950's with some of her rants. If you read her mind she also quotes Pinky and The Brain.

I guess Portal in a way had Glados, though her status as villain is debatable.
If you try, you will find it is more common than you think; it adds to the game.

No One Lives Forever had a "broken mirror" villain, a grim reflection of the heroine.

Star Wars: Masters of Teras Kasi had an original female antagonist, although I'm not sure she was the boss-boss, when you have Darth Vader around.

There are three that I can think of that I haven't seen on this thread.

Rhapsody: A Musical Adventure had the Legendary Witch Marjoly.
Xenogears had Miang, who started of as support, then was revealed as the second of two main villians.
In Disgaea 2, if you met certain conditions, you had to fight a particular female party member, revealed as the actual villian you had spent the game trying to kill.

Dude, do a search first. Not only are there female villains (SHODAN FTW), but it must've been a couple of years ago already that The Escapist had an article about the top 10 female villains of all time. If I recall correctly, SHODAN came second (an affront to nature itself, but I digress).

Still, this list should make a nice point of future reference.

Most companys won't because off all the potential flak they can get esspecially from feminists feeling that it's sexist to show women in a negative light. It sounds stupid but people have gone crazier over less.

Hmm, let's see:
The Gears of War triolgy (true you fought General RAAM and Skorge as main villians first but the Queen is the over-arching villian)
Portal/Portal 2
Uncharted 3 looks to have a female villian
I know there are more but those are the only ones I'm currently aware of.

Portal 2 doesn't have a female antagonist... it just fools you into thinking it does. The parts where a female is antagonising you is considerably less than the parts where it's a male voice doing antagonistic prerecorded shinanegans.
