One of the Naruto games in the "campaign" the villain is a female ninja.

As for why the bad guy is usually male, I think in a lot of cases they could be female and have zero effect on the plot.
i always read the main antagonist of Portal being the owners... since GLaDos is just doing what protocol says to

someone might have said it but portal and the first half of portal 2 had a robot made from a female's personality and she was definateley the main villain of portal (only the first half of portal 2)

The latest Deus Ex has two main villains who are female. Mass Effect also had a female villain, but she was more of a hench-woman.

I don't really care one way or another if there are more female villains or not. It's cool if they add to the story and everything, but I wouldn't want it to become another trope.

As to why there are more men as villains, take a look at what inspires a lot of game makers: reality. There's a lot more men in influential positions of power, and there's also a lot more men in prisons as a general rule. Men tend to be more aggressive and take bigger risks, hence the more believable they come across as villains. (Though those traits shouldn't automatically make someone a villain!) I'm not saying that women can't behave in the same way, but it's usually more of a rare occurrence.

And before anyone claims I'm a sexist, I'm not, I just recognize that generalities and statistics exist.

Urm, Battletoads, SiN and its episodes leap immediately to mind... Yeah, I'd like to see more female main antagonists, but I'd like to avoid the whole "oooh im sexy look at my tits n' ass" syndrome we saw in the two aforementioned games.

Final fantasy VII had Ultimacia.

And most of the metroids I think.

Tomb Raider had a few.

Baldurs gate 2 had Amelyssan

Didn't the second Prince of Persia game of the modern trilogy (after sands of time) have a female villain as the main? I seem to recall a red dress.

On topic: Isn't the main antagonist in Drakengard female? I haven't played it, but I've watched all of the oppressively soul-crushing endings, and they all seem to be about killing the ultimate preg-fetish.

Let's see...Borderlands, Alice, Portal, Portal 2, a few Metroid games, System Shock, System Shock 2, Bioshock 2, Starcraft: Brood War, Starcraft 2, and probably a few Final Fantasy games. Those are ones that immediately spring to mind.

Oh, and the F.E.A.R. series, notable in that it has two female antagonists, one main and one supporting.

Because one of the primary roles of the villain is to be defeated by the hero, who is generally male. Similarly, most gamers are male, so a climactic final boss fight is fairly easy to mishandle in such a way that it looks more like domestic abuse than a clash of good and evil.
