Samus Aran is probably my favorite, but also female Shepard is a pretty good character from what I've seen of her. Personally, I don't really like that game, but she's still pretty interesting.

Lara Croft, without a shadow of a doubt.

She was the first public attempt at a strong female character (Samus wore armour), and whatever you think of the games, you have to notice that she has two movies, nine games, an extremely long comic series, and is recognised as one of the 'faces of gaming'. This suggests that there is something behind her which makes her something extra.

Why yes, I am new here, will this start a flame war?

Seriously though, Tomb Raider III was my first game ever, and without the character of Lara Croft, I probably wouldn't still be gaming today, and in my opinion that makes her the best.

I'm tempted to say Samus Aran, but she never really speaks or shows any emotions so..not much of a character. Perhaps I've not played enough games with female leads.

For me I would definitely choose Shanoa from Castlevania: Order of Ecclesia, while she suffers from missing personality I was captivated the whole time when playing as her.

Claire Redfield from RE 2 was a runner-up for me but she feels like too much of a sidekick to Leon, so Jill Valentine probably tops her.

Jade of Beyond Good & Evil, or female Shepard indeed.
I tried replaying using a male Shepard, but I can't get into it, the male faces looks so less detailed.

Personally i like yuna from final fantasy x even though you do not play her as the main character, the story is mainly revolved around her

Jill Valentine in Resident Evil.

No obligatory love interest, troubled past, parallel life, just aloof-blonde-in-a-brunette's-body stupid. And I love her for that, her dialogue is win.

Terra was a cool character in FF6, although she was kind of made to be just cute and stupid (or maybe that just the translation making her seem dimwitted at the beginnning, "Was that a bad guy? I'm scared..." (this after roasting them with a fire spell)).

Other than her, Samus is a good lead, there's never really anything that they do in game where it matters that she's a girl, so there's no sexism there.

Virgina Maxwell from Wild Arms 3, she was nice and a bit inexperienced but I like her, she completed your rag tag party of awesome nicely.

Special mention to Terra Bradford from FF6, she kinda reminded me of my self(except for the whole Esper thing) just looking for a purpose and living day by day.

Samus.
you saw it coming.
she has been one of the oldest Heroine's in games and none of the games in the metroid series ever really sucked.

Any of the Revan/Sheperd-style characters get my vote.
I feel Sheva from RE5 diserves a mention, for being pretty much an equal to Chris rather than a sidekick (okay, the AI sucks, but Chris's AI is even worse when it's the other way round).

If we're just talking about eyecandy, then Ivy and BloodRayne.
