Deadra ("Zeno Clash Girl's" name) was a horrible female character, and not just because of her atrocious voice acting. She had no personality and on top of that it was never explained who she was, what her relationship with Ghat is and, here's the important one, why the player should care about her at all.
As the game went on I actually started to loathe her because she was so badly written.
On the complete opposite side of the spectrum, however, I have to venomously agree with the OP and say that April Ryan is probably one of the better female protagonists out there in gaming and personally my favorite in any game to date.

Jen Mui from Mercenaries. I know she's kinda like what Yahtzee said about Americanized Laura Croft, but that's OK because that makes her the same as the other two Mercs. She's not over-sexed in the slightest, and she loves her some explosions.

Fem Shepard from Mass Effect.
For the simple reason that she is one of those few characters with an actual personality beyond 'Oh lookied, I got boobies!', has actual common sense and can use it and the game is not trying to distract us from story/gameplay with putting Shepard in less clothing than a string bikini and jamming the camera to her backside (like X-Blades) or chest (like 90% of the other games with a female protagonist).
Her voice acting isn't also made by torturing an innocent cat near a mike or strapping a 16 old girl to a chair and threatening her with a gun to make her read the lines.
