not sure if this counts but Joker, Zedonious from Ninja Gaiden 2 the 2nd time you fight him, or that damn armadillo from Ninja Gaiden 2.... a lotta baddies from ninja gaiden 2
Either the various villains from Max Payne, who always seemed to be just self aware enough to have the parody needed to make them interesting, or the zombies from Left 4 Dead, who I regard as basically a single entity, and the Witch for a single villain, because they actually pose a legitimate threat, no matter how many times you play the game. In fact, let me name the AI Director from Left 4 Dead as the greatest videogame villain of all time.

After Shadow Moses, that man should've been an outcast on the run, doomed to be inevitably caught by some government on the planet. What does he do instead? He sells the pieces of the Metal Gear to countries around the world, then steals the best recreation from the U.S. Military RIGHT IN FRONT OF A FUCKING BATTALION. He thinks big, his aim is solid, he's the 'reincarnation' of Liquid, he's a badass to the extreme.
