Alright, here's one. Bit of a long story, but let's a'go.

Okay, as you know, this is a lovely Atlus game (makers of Persona) that has you gaining the help of demons on your quest. Flash-forward to the prison stage of the game, where you once fought the warden and now find a so-called 'Emperor' living there, whom is a big nasty Black Frost [http://images1.wikia.nocookie.net/megamitensei/images/thumb/9/9e/BlackFrostSMT3.jpg/300px-BlackFrostSMT3.jpg]. You beat him, and we flash forward to the Third Kalpa of the Labyrinth of Amala, which is freaking dedicated to a deadly game of tag between you and goddamn DANTE from Devil May Cry, in which you eventually gotta beat the crap out of HIM to proceed. Flash-forward to learning more stuff and heading back out through the areas you and Dante were running through. On the way BACK, the ominous boss arrival music and a voice permiates one of the rooms and I'm like "Oh no, NOW what?!", and then...POOF! Black Frost. A smaller, Black Frost, who joins your...party? HUUUHWHAAAA?!?!?!? WHAT THE FUCK, MATE?!

FFX has a great one, and I think it would count as the first time I ever really felt for the characters in a game.

The Final Summoning, which is intended to defeat Sin for a brief period of time, will kill Yuna in the process, essentially making her sacrifice useless. Also, the part where Tidus loses it after finding that out adds to it.
