Diablo, in Diablo 1. Or rather, Prince Albrecht. Screw Diablo, and that railroaded ending. But that poor boy.

I also felt pretty bad initially killing and tricking Gehn throughout Riven. Right up until he brought the shotgun to kill Atrus. -.-

I felt really bad after killing him and learning what happened. I kinda hope there isnt someone like that in Dead Rising 2.

The most I've ever felt bad for killing a boss was Selena from Fire Emblem: Sacred Stones (GBA). I was so sure that I would be able to turn her to our side because she was mistrusted by her king, and her closest friend had already switched. But, alas her loyalty was always to the king first and I had to kill her. It was disappointing...

The giant salamander thing from the lost planet 2 demo. My jaw dropped when it came out of the water! So many ways you can kill that thing, I played that demo atleast 8-9 times just for that battle...

Definitely on my list of games to buy!

Rundas and Ghor from Metroid Prime 3. They were under Dark Samus' control, and the only way to save them was to kill them...
Also:
The Omega Metroid at the end of Metroid Fusion. Samus is pretty much killing her own flesh and blood; the DNA used in the breeding program and the DNA used to make the anti-X vaccine came from the same Metroid.

I feel pretty bad about offing Whisper in Fable. I know you didn't have to but I chose to do so and I actually regret it.

I can't actually remember who it was (clearly I wasn't that devastated, or was I young...?) but I remember after killing a certain boss I kept expecting him to come back to life somehow cause I hated that I killed him. Its kinda like L in Death Note, I remember I constructed several alternatives to how he could still be alive and prevail. (one of which was relatively close to the movie's)

Thinking about that boss is gonna bother me now... hmmm...

andrew ryan in bioshock and saren. saren most of all, he wanted to make it better, he even shot himself, but fucking sovereign had to implant the bastard resulting in one hard boss fight with a super-husk

My first choices in fable were good as I figured "Fuck it, this way they owe me their lives, they outta give me something good" but no... so the second time around I slaughtered pretty much everyone... except Thunder, he was cool. =]

(All I've played is the MMO and I'm not super heavily lore savvy, either.)

But in case I'm missing something MAJOR, I still feel really bad about killing Malygos in World of Warcraft.

I dunno if I'd just be the type that could be easily suckered into helping the "bad guy," or if I really believed that Malygos had a convincing arguement and the Kirin Tor are just a huge group of short-sighted sissies that enjoy their floating magic cities.

Then again, there're more bosses in that MMO that didn't come across to me bad guys, but as "bad guys." I just really can't think any others at the moment.

I use to work for a small electronics store about ten minutes from where I lived, fat bastard wouldn't give me a raise.

Innocent jokes that I fear might have me banned aside I felt sort of bad about killing...um...guilty spark in Halo 3. I mean sure he was a little back-stabbing prick but he had been there since the beginning, not since Navi had we ever seen a more annoying floating sidekick.

Colonel Autumn at the end of the main quest. He was kind of a badass, and was the only Enclave leader who seemed to be able to think rationally. And it looks like you have a chance to negotiate with him, but instead he just attacks you. Oh, the other thing is that he's really unsatisfactory to kill. Two headshots in VATS and he's down. Poor, foolish badass.
I know there are others that I felt worse about, but I can't think of them right now.

EDIT: Got one. Uther the Lightbringer, waaaay back in Warcraft III. He was also badass, and old, and had a manly beard, and had been there most of the series. And he was totally in the right. You were the bad guy when killing him. And Arthas was utterly remorseless about it. What a dick.

I loved killing that guy. It was the best moment in the whole game. Even better than marrying another man!

OT: In that one old Star Wars game for the N64, you had to kill Boba Fett. I hated doing that.

I felt kind of bad when I killed Fontaine, mostly because he was also Atlas. Atlas was a boss, what with his One-Two Punch and such. And I also felt a TINY twang of remorse at killing General Shepard in MW2, but only because he might have been Commander Shepard's great grandfather or something to that extent.

EDIT: Quick glance at the front page reminded me of the best boss fight EVER: Mysterio from Spiderman 2.

HELP! ALIENS ARE INVADING THE SPEEDY-MART!

And then he fills up like ten health bars and you punch him once and he hits the floor.

EDIT AGAIN:
You can negotiate with Autumn. I had full Speech and I convinced him to walk.

Bosses feeling bad about killing not so much, but Boss Fights that I really wish had a better resolution were The Joker at the end of Arkham Asylum, That War Criminal (forgot his name) at the end of Uncharted 2 (You use resin!! Durr!!) I know repetition is good but I was expecting getting a chance to use a mini-gun or something, and I got tired of the whole resin thing. Bosses I do regret killing would be Holly Summers, Margaret, and Alice from No More Heroes and No More Heroes 2.
