I got really sad when Qui Gon Jinn died in episode 1 I dunno why.
Because he kicked ass and was played by Liam Neeson! Seriously, he was the best part of the Star Wars prequels, everything else sucked. I even got upset when the Lego version of him died in Lego Star Wars, despite the fact they were trying to make it look cute and a bit funny!

OT: I got a bit upset when 47 killed his canary.

I also got a bit upset when I realised in Okami
the preistess isn't really Rao, she was killed by Ninetails and he took her form to make you do it's evil bidding. Thought it was a bit sad when you saw her corpse in the tunnel near her temple.

Andrew Ryan. It's not his death, it's the terms on which he dies. "A man chooses, a slave obeys." I didn't even feel like a slave at that point, more like a tool.

When they didn't have Snake die in MGS4. I love the guy and I felt he got screwed out of a good ending. When someone like Snake puts a gun in his mouth, he's going to pull the trigger.

Meryl in MGS, I was so happy not to have to deal with her any more. Laugh at ME when I step on a landmine will you!?

That thing in Heavenly Sword, I was shocked because she was the only character I liked and the way they did it was just brutal.

Biggs, Wedge and Jesse in FFVII. I really liked them and I wanted to see more of them. I was pissed and sad when they died. I was way more upset than I should have been when Rufus died (and he did because I pretend AC never happened). I think it was the way he met his death and I thought that there was the possibility that he could have been a very different person than he ended up being. I sympathize with bad guys

Heavy Rain...because anyone can die if you're not careful and make the wrong decisions or can't react fast enough. My first ending was so sad...because I lost one character, another died, and then my choices lead to the death of another in the epiloge, and the only character remaining was in such a state that I felt horrible I couldn't help them.

Also, CoD4, Sergeant Paul Jackson, his death shocked me the point I couldn't believe what was happening. Just thinking of that right now is tugging on my heart and I feel like crying a bit.
Also, if you choose to in Fallout 3, I didn't expect to die, and was so shocked at what happened.

Wow...thinking of the deaths in video games that I remember...it's really making me sad...and this is why I like video games. Because you get so attached to characters that losing them makes you feel like you've lost a bit of yourself. You control them, you're helping them, you are them, and when they die...it's just...just so sad...

Mainly the end cinematic of the Orc campaign in Warcraft 3.

I almost started crying when Hellscream died to free himself from the curse.

Than Thrall says "No bother, you freed us all..."

Runners up goes to Ben Carmine from Gears 2 and Sargent Johnson in Halo 3.

Lesse...

I'd have to say Chopper in Ace Combat 5. That mission was one of my favorites despite this, since the characters really responded to that character's death. Even the enemies noticed it. If you care to see it, then... http://www.youtube.com/watch?v=VRYZk60ErsM (Part 1) and http://www.youtube.com/watch?v=CDrQyT7apPc (Part 2)

Probably Andrew Ryan, from Bioshock. He was such a well spoken and conflicted character, who saw the world he made for himself collapse around him. It's too bad you didn't have a choice in killing him.
I agree, but I wasn't sad. I was furious that his death scene was just a scene and not playable after spending the entire game hyping him up as a total dick. Imagine how I felt afterwords when the big twist occured.

April Ryan's death in Dreamfall: The Longest Journey. It didn't make me that sad but it probably would have if I had played the previous game where she is the main character.

I told Sten in Dragonage to piss off and he went to fight the darkspawn by himself.

I laughed hard.

Seeing Harry Mason die in Silent Hill 3 caused a mixture of emotions. It started with denial, confusion and a bit of sadness. Then came the rage, knowing that the hero of the first installment, who defeated a weakened Samael, is brought down by a goddamn miniboss while watching TV in his fucking living room! Seriously, Konami? What the hell?

And for very satisfying redemption/revenge scenes 'n fights:

Watching Lisa pull Dr. Kaufman down into hell (Silent Hill)
Watching Claudia swallow the "god fetus" and epic fail, resulting in her death and premature birth of yet another lamegod bossfight (Silent Hill 3)
Killing Kurt Dierker (or letting him kill himself) (The Saboteur)
Killing Big Smoke, Ryder, Polanski and Tenpenny (GTA: San Andreas)
Killing Walter Sullivan and 'cleansing' the apartment (Silent Hill 4)
Killing Paulie or Pauly; however you spell his damn name (The Darkness)

Notable sad scenes:
Maria being stabbed by Pyramid Head (Silent Hill 2)
the overplayed, but still memorable Aeris death scene (FFVII)
Allen and Garnett's death (Brothers in Arms: Road to Hill 30)
what happens to the main character in Shadow of the Colossus
Being forced to watch your girlfriend die (The Darkness)

that's all I can think of for now.

When Dogmeat died in fallout 3. The puppies! perk helped with this though.
Possible Bioshock 2 plot spoiler below, click if you dare!
Oddly enough, I felt bad for sinclair in bioshock 2.
Oh man, you're right there.

Also:
I had a huge conflict of mind when I was given the choice to save or slaughter Stanley Poole. Think Rorschach's reaction when he found the guy that fed that little girl to his dog's. I felt tension then I just charged at him and drilled his face into the floor because he's the one that pretty much made me a Big Daddy.

Fundamentally, a slave is a tool.

Nope. Something else. It's a colloquial pronunciation of a four letter word. Very offensive stateside.

It was awesome in Silent Hill 1 when Dahlia Gillespie died, but it sucked when Alessa died(ceased to exist, whatever).
