In Fallout 2, when I realized the character I'd played for the last 20 levels was gay, and trying to hit on male NPCs.

(something went corrupt and the gender flag got swapped)

What i found very disturbing the first time i saw it was in 'Halo 1', were the Master Chief finds Jenkins recorder and views it.

So not gay, just secretly a woman.

The White Chamber. Many of the scenes in that are quite disturbing, expecially playing alone at night.

That was quite disturbing, but in a interesting way and made me really enjoy halo's plot more than most other games. The lead up to that point was graphic (blood painted some walls, Bodies littered everywhere, Rooms in ruins) Then it shows that cutscene and changes the way the game is played.

This, majoras mask was so creepy and disturbing, I was really disturbed by the mask guys face when I said I didn't have it back.

The one truly affecting piece of gaming i've ever experienced was the moral dilemma presented in Fallout 3's The Pitt. Never before have i had to deliberate over something so much. That was pretty disturbing just in the way it got to me.

Call of Cthulhu, pretty much any moment in the entire game.
In the very first level you find a guy screaming, who's had all his organs taken out and put into jars around him and then hooked up so he can still use them.

the game "the suffering" when you get to look into the monitors of the security cameras and it goes to the one camera actually looking at you and you see someone walking up slowly behind you. you back out of that view only find your still alone in the room. or the time you open the door to the padded room and find a prison guard with no arms or legs still alive asking for help on the ground. that whole game was pretty intense. best survival horror game ever in my opinion. (out of the ones ive played of course)
