I'd have to say the Portal bosses. Both games.
Mostly because I love the little personality cores.
"Who are you? What is that? Oh what's that? What's that? What is THAT? Oh, that thing has numbers on it. Hey, look at that thing. No that other thing. Eww, what's wrong with your legs? Where are we going? Are you coming back? Oh hey, you're the lady from the test. Hi! What's that noise? Is that a gun? Do you smell something burning? Where are we going? Ohhh, what's in here?"
HE'S SO CURIOUS!

The final boss of Arcanum. The conversation that you have with him about his motivations is nothing short of amazing.

The Archdemon from Dragon Age: Origins because it gave me such and epic feeling and was even difficult on casual.
I don't think there's anything that makes you feel more awesome than killing a dragon.

Jack of Blades, I love him so much I want to be him. Why thankyou Lionhead, I believe I will be.

Gnasty Gnorc. Oldschool.

The End:Very well done and it's a new kind of Boss Fight
End game boss, so just The Boss then.

Mine would probably have to be Ocelot in MGS4, it's like every encounter with him throughout the series has been leading up to that fight and it did not disappoint.

And then everything after the fight is like a hard punch in the gut. I don't think a game has ever been quite so cruel to the player once they beat it.

Yami from Okami
Even when you know what to do, he can still be challenging and take thirty minutes to an hour to beat.

Might have to go with FF13's Orphan. I spent 6 hours on it before finally winning, and didn't feel frustrated, somehow.

Most of my games are all about the journey; the destination is usually pretty "meh." For instance, I really enjoyed Mass Effect throughout all it's missions, but fighting Saren just wasn't that much fun. I've put over a hundred hours into Oblivion, but I don't even know if it has an end boss. I play that for the open world, and I've never gotten around to finishing the "official" storyline.
However, GLaDOS was a fantastic boss fight. In fact she's the only one that sticks in my mind at all, mostly due to the dark humour.

i really enjoyed the ending of grand theft auto:san andreas
plowing your way through a 4 story crack lab, shooting down smoke, then watching officer tempenny kill himself in a firetruck as the city burns around him is EXTREMELY enjoyable and satisfying!

Any Devil May Cry game. Even 2.
Well The Despair Embodied was a fun fight, the one thing DMC 2 got right.

Rank 1 -
Jubileus. She makes Mundus look like a total pussy! Also once she dies you have to destroy her corpse so it doesn't destroy the world when it lands.

Rank 2 -
The False King. Not technically the end boss because there's one guy after him who's basically impossible to lose to but this guy will wipe the floor with you until you figure out his signals and react in exactly the right way.

Rank 3 -
Vergil. It doesn't matter that you've had two fights against him to practice earlier on, this guy is guaranteed to get your adrenaline rushing.

I loved Halo Combat Evolved because there was no end boss, you had the engine room, filled with flood spawning everywhere, and then the epic Warthog race through the ships top, filled with flood attacking covenant, and you passed some epic battles. It was a great ending, even better for me because the first time I completed it I got to the hangar with about 15 seconds left, and had to run the gauntlet watching the time slip away second by second, and getting shot at like mad. I finished it with about 4 seconds left.

sonic adventure 2 battle.

Facing off against the Biolizard having fused himself with the ark as the super forms of both sonic as shadow with only 5 minutes to save the earth.

and to mention the kickass song going on in the background.
CURSE YOU NINJAAAAAAAA!

Although I must applaud you on your excellent choice. The entire end sequence to SA2B was great. Beating both light and dark campaigns only to find a final one, beating the collaboration mission in one sitting, defeating the Biolizard, then shouting 'Are you FREAKING kidding me' when Final-Hazard shows up.

..... If you can't tell, I really like that game.

(Although it's more epic when you don't spam light arrows like this guy)

That will always be the greatest final boss battle of all time. Unless something beats it. Which I doubt.
As good as that one is, I prefer the final battle in Wind Waker more. A straight up sword fight between Link and Ganon, and it was awesome.

Shit, I can't remember his name but the final boss in The Knights of the Nine dlc for Oblivion. You fight him in the flipping sky! How cool is that?!

Gruntilda from Banjo-Kazooie. That was the most epic boss imaginable. It was really cool how you needed to use every move you learned in the game. It made it feel like all the training Bottles gave you was necessary for survival. Plus you had to use strategy to dodge her homing spells.

Ganon from Ocarina of Time, because it was a two-part boss that mixed together strategies you learned by killing his henchmen bosses. Also, losing the Master Sword and being forced to use another weapon made the long quest you had to go on for the biggoron sword worth it.

Bowser from Super Mario 64. I was 6 when I finally beat that game, and when you throw Bowser into a bomb for the third time it makes you feel like a total badass. The crumbling floor and new powers Bowser got made the battle that much more gratifying.
